Mace Windu's death upset me the most!
The poor guy has his hand chopped off, he's electricuted, then he's chucked out the window!
Order 66 was sad, but for some reason i felt sadder when Mace died!

The Immolation Scene and Order 66 would easily be the two. When Ki-Adi Mundi has that look of betrayal/realisation and just the whole scene, it's just heartwrenching as you feel for the character.
But... I'm giving The Immolation Scene my vote, simply because when Obi-Wan cried "I loved you!" I believed him. I was feeling it during that scene.

It's a toss-up for me between (a) when Obi-Wan sees the hologram of Vader and realizes that its Anaking; (b) "I loved you like a brother!" during the immolation scene; and (c) when Obi-Wan tells Padme about Anakin becoming a Sith Apprentice.
Oh, and actually, I also get very choked up when Anakin and Obi-Wan say goodbye for the last time as friends, although they don't realize it, of course.
Basically, for me the crux of the movie is the betrayal of Obi-Wan by Anakin. This is in large measure due to Ewan's giving the character of Obi-Wan such depth.

The Mustafar Landing Platform, followed closely by the Courscant sunset and A New Hope
The Landing platform showed you what the dark side truly does to you. It makes you betray and hurt the people you care most about (In Anakin's case Padme and OB1). Any chance of turning Anakin back is gone during this dialouge
The Courscant sunset was sad because of the fateful decision Anakin makes
A New Hope brought a tear to my eye, even though I know the twins save the galaxy. We see a hero die, and another fade in distance before his time
