Did Vader have his own agenda as to his son and other things? First he talks to the Emperor saying "he will join us or die". Next thing he is telling Luke to team up with him against the Emperor. Vader alligence to the Emperor seems fuzzy at times. What ever happened to that "I will do whatever you ask"?

Yeah, Vader had an agenda. All good Sith have some sort of agenda.

All Sith apprentices aspire to kill their masters and take an apprentice of their own.

All Sith masters aspire to kill and replace their apprentices before they become powerful enough to overthrow them.

It's a vicious cycle.

Since when did Anakin Skywalker, Sith, Jedi or otherwise tow the line and follow anybody without forming his own Agenda in the end? Like Dooku, Vader became a Sith, but he was still Anakin the man for all practical purposes - we note, his wardrobeas an adult, never really changed color from Jedi to Sith. Dooku too was a Sith, but his flashy and luxurious vampire cape and his smashing hairdo were all ways top of the line. Tyranus remained pedantic and more accomodating (but smart), Vader remained down to earth and rebellious (but smarter). Palpatine was the only one who seemed to lose a bit of himself and his fashion sense by ROTJ.

Even before Padme died, Darth Vader was already planning to overthrow him. It comes natural to the Sith to drain their master of knowledge and power, and then kill them so they can be on top.

After Vader is mauled by Obi Wan on Mustafar, he doubts he can overthrow his master, so he accepts his fate and remains the loyal apprentice. That is, until Luke comes along and Vader see's a chance of finally being the Master by using his son's strength to kill the Emporer.

Well, true, but also: "my new Empire" and "we don't have to hide anymore - we can rule the galaxy as we want it to be". He's always had these aspirations... sorta, and even more so since he became a Sith, as all Sith do.

The way I understand it learning that Luke was his son rattled Vader considerably. Speculation abounds as to how much of an impact it has, from him chilling in his meditation chamber (which you may or may not know is where he thinks of Padme) to being so...lost in thought perhaps for lack of a better word after Bespin that he does nothing about Piett's failure. And notice that he rejects killing Luke in favor of turning him. The Emperor may think it's a great idea, but maybe sees the bond between father and son would be cause for concern, and Mara Jade probably knew about Vader trying something before he did, thus her being on Tattoine to put her assassination skills to use.
