Luke sensed it on Bespin, but was confused about everything else that was going on. It was only a year later that he realizes it on Dagobah, while thinking back to his confrontation and hearing again that his father was a good man once upon a time. Once he confronts Vader, he can sense it again. It is the Force that guides Luke. He can sense things. Sense the truth. Save for the deception of the past, Jedi can sense when they are being decieved. They can sense the thoughts of others. Luke could sense his father's anguish and desire for redemption, admist the desire to still be all powerful and have Luke as his Apprentice.
