You can only kill Bastilla if you go light side and fail to redeem her on the star forge. Otherwise she joins you if you go dark side on the temple roof.

I think its a Dark-Side thing. I've gotten into the inner Bek base when I decide to side with the Black Vulkars. As far as the Matale home? I wouldn't know. I just rescue the punk, let the teens meet up outside the home... and then yell at the dads to shut up while the kids run to the enclave. That mission gets old after so many playthroughs.
I've played as a total badass lately, and got all of them killed for the first time. The dialogues before that are fun 
I did that too on my last play through. I've never gone the fully evil route before where you get them all to kill each other. That was wickedly fun.

I'm on Dantooine, and I'm trying to complete my third Jedi Trials mission. I just got done resolving some conflict with two farmers and a murder, and I already turned that dark Sith chick to the light...so how do I get out of here? Is there anything else I need to do?

But his DS legacy echoes down the millennia.
Meh, I really didn't like how they tied Revan into Bane. I always thought the KOTOR games worked better if they were completely isolated away from the New Sith Wars and the subsequent era that led into the PT and OT.

Bit more TO do, only a little more you HAVE to.
You can resolve the Sandral + Matale feud and the problems with the Mandalorian raiders. Also the crazy woman and her droid. The final trial is to go to the Ruins in the Courtyard area and explore that place.

I'm hazy, I haven't played the game in like 2 years.
But IIRC the ruins you have to visit are east of the enclave. Have you visiting the Council and got Juhani & Bastila back in your party yet?

And incidentally, go check out the crystal cave ruins, of course. A couple of nice pieces for your lightsaber can be found there. 
Solving the Mandalorian raiders thing was the most annoying part of the game so far, for me personally. Basically wandering the wilds of Dantooine, taking out kath hounds by the dozens, waiting to find another speeder or two.
On the other hand, I've got Bastila's double-bladed saber as my primary weapon now, and dear old Zaalbar is now running around with Yusanni's Brand, so I'm looking forward to, well, stomping a lot of heads in the near future.
