GlaDOS: She definitely cracked me up, so it's hard to pin her down as a serious villain.
The G-Man: Hmm, 10 years after HL and we don't know what the hell he exactly is or does, but labeling him (or it?) as villain seems inaccurate.
I'll have to five my vote to Metal Gear's Revolver Ocelot. I don't know, the classic gunslinger aspect of him appealed to me. Close on his heels is Psycho-Mantis. Tell me if hiss reading your memory card contents didn't freak you out?

You could argue he was made evil by Doctor Fred. And that Doctor Fred's design of the tentacle, and negligence in leaving a toxic sewage pipe draining into the local wildlife, makes him the worse of the two.
