I think the Jedi and the Hapans (Via Tenel Ka) made it clear (In Inferno, I think) that they did not agree with what the Confederation was doing but were very willing to stay out of each others way and maybe even cooperate to stop the greater threat at the time.
I already forgot how everything wrapped up, but I believe the Moffs were required to use their military might to bright any remaining rebellious elements under wraps as part of their agreement with Luke, Han, and Jag.

I had a longer post typed out, but the boards are being stupid again (&*#@), so I can't seem to make long replies, so here's the short version.
I don't think Jedi and Confederation were ever all that close, though they did seem to share some intelligence, like on the (never-ending) hunt for Alema Rar, as a Korriban Sith mentioned she had received intelligence from the Jedi when she was disguised as a Confederation operative. Though the GA were mostly in the right anyway, its just that the Confederation became the lesser evil when Jacen took over in five seconds, which is why once Caedus was dead, Luke and the Jedi rejoined the GA. There was also something about needing Remant support to convince Bwua'tu and the other Admirals that Luke and the Jedi were sincere about rejoining, or something like that (although not entirely sure my memory's accurate) as well as giving the GA a big enough military edge to force the Confederation to the negotiating table, but that all happened off-screen I think.

maybe I just forgot,but did invincible even address what happens to the confederation? Since the GA forces were destoyed and the Jedi weren't doing too good, how would they force the rebellious planets back? Or were the imp forces that strong?

the confederation basically wins the war, but goes in favor of going back to a Galactic Alliance after Jacen is removed from the picture, the Confederation's main problem with the GA being Jacen. I think Denning did an excellent job of portraying this, because being from the viewpoint of Jaina, she probably had no idea what was going on, and left the end of this extremely open, giving Luceno a huge amount of room to clear everything up.

No no, the Confedration lost....but I do think the series should have ended with them winning, as Jacen's GA was just too corrupt at that point.

After Solo was killed during the Second Duel on the Anakin Solo, the GA surrendered, and was reformed. Natasi Daala, the former Imperial admiral, was elected Chief of State. ................. this is a transcript from the wookieepedia page of the GA

No. That's what early spoilers said, which were wrong or misinterpretations since it was so broad wrapping up the war.
1.) Jedi Knight Jaina Solo killed her twin brother, Darth Caedus.
2.) The Jedi Coalition brough the Imperial Remnant into their control after the death of Darth Caedus, by Grand Master Skywalker appointing Jag Fel to lead the Moffs like Pellaeon did.
3.) The Jedi Coalition rejoined the Galactic Alliance.
4.) With the Imperial military backing them up, the devastated Confederation was brough to the bargaining table, tired of fighting.
5.) The Confederation rejoined the Galactic Alliance, under the compromise situation that Natasi Daala would be the new Chief of State.
6.) Daala was sworn in as leader of the triumphant Galactic Alliance, with the Confederation and Coalition back under Alliance control.

More or less, they had a non-aggression pact with the Jedi Coalition.
I think it's important to note that the Jedi Coalition consists of the Hapans, Wookies and Jedi. The Galactic Alliance-in-exile clearly isn't a member of the Jedi Coalition - Niathal isn't creating a non-aggression pact with the Confederation. Daala isn't apart of the Coalition anymore than her, and probably not Fondor.

Yeah it was:
1. Galactic Alliance (Caedus, plus the Imperial Remnant at the end)
2. Confederation (seemed close to defeat before they rejoined)
3. Jedi Coalition (Jedi, Wookies, Hapans plus all other GA elements who just want Caedus out)
4. Niathal's GA faction based on Fondor (we hear her fleet was defeated before the end)
5. Daala's fleet
6. Boba Fett and the Mandalorian-Verpine alliance (basically devastated)
