Hmmm, this is tough. I hate ranking a group of movies when I *love* all the movies to pieces. Kind of like ranking your children It gives the impression that you don't like the lower ranked ones when nothing could be further from the truth. But here goes...
1. Crusade
2. Raiders
3. Skull
4. Doom
Let me be clear that I think Raiders is technically the best of the group. It's a perfect movie, one of the few I have ever seen (and I'm a bona fide movie buff). It really kind of depends on my mood whether it or Crusade tops my personal favourites list, though. See, Crusade was the first one I saw so that was my initial concept of Indy as a kid. Besides which, I think the father/son dynamic is great and the overall themes of family, obsession, and faith make it the most meaningful film to me personally. Still, Raiders is a slightly better film as far as films go.
Skull, on just one viewing, is really nice for me and probably edges out Doom (which I really love) because it has the Indy/Marion dynamic and the father/son dynamic which I really like.

Raiders - still a classic and one that I watch every few months
Crusade - I love Grail mythology and I was named after Sean C.
Doom
Skull - I was literally bored for much of it - gasp!!!!

1. Raiders of the Lost Ark - this isn't "INDIANA JONES and the ..." This is a film that explores the most valuable facets of life itself, in a fascinating and completely entertaining way. If I want to take it seriously, I can. If I want to enjoy a great piece of entertainment, I can. I have never had so much "fun" with a movie - and this is the most watched movie of my life.
2. INDIANA JONES and the LAST CRUSADE - in many ways, this was proof that Indy could very easily get back to his roots, in short order. I shared similar fascination with this that I had with Raiders. Crusade upped the ante in many ways by introducing the brilliant character (and brilliant casting choice) of his father. The character dynamics were in many ways vastly superior to Raiders - however, it's not Raiders by a long shot in ways I'm sure I share with very many people.
3. INDIANA JONES and the TEMPLE OF DOOM - This movie is just plain fun for Jones' sake. Love it.
4. INDIANA JONES and the KINGDOM OF THE CRYSTAL SKULL - You know, it was Indy in so many ways. The cleverness, the boldness, the subtle touches of connectivity to the other movies. I deeply appreciated that it was still Indiana Jones. I really should watch it again before I can feel completely solid in making this statement, but I'll go ahead and say that I feel like something was truly "lost" in the last 19 years. I can't honestly define right now what I feel has been lost, or whether it is the franchise that has lost something - or me. Regardless, I can remain very confident in my choice to make Skulls #4 in my list.
A part of me wanted to watch the Indy set before I went to the theater to see Skulls. I refused - because I think I would have hated it (skulls) and would have denied myself the opportunity to enjoy it. I did enjoy Skulls without reviewing its prequels.
I will watch the first three movies again before I see Skulls a second time.

KOTCS may very well end up ahead of TOD. I've seen it twice, and it did get better the second time.

1. Indiana Jones and the Last Crusade-Sean Connery completely makes this movie and nearly steals it from Harrison.
2. Raiders of the Lost Ark
3. Indiana Jones and the Kingdom of the Crystal Skull
4. Indiana Jones and the Temple of Doom
I have to echo solojones' sentiments on Raiders. If you could only watch one Indy film, I'd say Raiders every time. If you had to have one example of an action/adventure film, I'd pick Raiders because it's so perfect.
BUT!
Again I echo solojones' words..the father/son dynamic, the whole story, and the great blend of comedy and action(yes I know the others have it, but it seems to be perfected here) push Crusade to the top of my list.
