I know what a plot hole is. It's a plot point in the story that is confusing and doesn't make sense.

    I have a couple:

    1. During the battle of Genosis, the Jedi leap right into the arena and battle the droids head-on, getting slaughtered in the process. Wouldn't it make more sense to stay in the stands where you have cover and use your Force powers. I mean, considering the droids are marching in closely-packed groups, even a few dozen Jedi can do some damage with multiple Force Push attacks.

    2. When Mace tells Anakin to inform Palpatine that Obi Wan is closing in on Grevious, he tells Anakin to note Palpatine's reaction. This is expanded in the book when Mace believes Palpy wants the war to continue, so knowing it's almost over would visibly bother him.

The problem is Palpatine is the one who gave Anakin the location of Grevious' base in the first place! Why would he be bothered if told the Jedi exactly where to attack?

Remember that on Geonosis the Jedi only expected to face the Geonosians - not droids as well. They expected an easy victory because of this.

    That makes no sense.

"The Trade Federation is to take delivery of a droid army and it is clear that Viceroy Gunray is behind the assassination attempt on Senator Amidala."

Obi-Wan tells Mace and Yoda that there's an army of droids on Geonosis. Why would the Jedi expect to face only Geonosians?

Weren't they fighting both droids and Geonosisians? And wouldn't hiding in the stands be impossible, considering the full occupancy of the arena?

They were fighting both, but they weren't expecting to fight both. And the stands were full until the Geonosians emptied the stands.

Actually, as soon as the battle started, the Genosians turned tail and flew the **** out of there! The stands were empty by the time the droids all showed up, but the Jedi just stay in the arena and fight hand to hand.

The Genosians used some weird sonic blasters that Lightsabers apparently could not defend against.

Why don't all bad guys in the galaxy use those weapons? Then the Jedi would be killed rather easily...

I believe that they can only be used Geonosians, due to their complexity and their tendency to backfire. Also, the sound produced by the weapons seem to be harmful to non-Geonosians. A fairly clever device that makes use of other species vulnerabilities.

Why have Sifo-Dyas be the one who actually ordered the Clone army in a PT novel, when it would have been simpler for Dooku to order the army in the late Jedi Master's name?

Maybe because, by having the Jedi discover from the Kaminoans that it really was Sifo-Dyas after all who ordered the army, this ensured that they had less reason to distrust the clones.

As it is- even the Darth Plagueis novel doesn't say outright that he placed the order- only dropping hints that the Sith are sure he will do so. It's sourcebooks, like The Essential Atlas and The Essential Guide to Warfare- that say he placed the order.

There are many many many ships we never seen land in Star Wars, from small family ships (not government or jedi). I would guess that out of all the ships in the worlds that make up Star Wars, we have seen 10%

Biggest logic flaw I see is the inclusion of Jar Jar a second time...it just makes no sense!

But that's the fun about a movie that leaves room for speculation and interpretation, isn't it?
In my canon, Dooku or even Sidious ordered the army using the Syfo-Dias alias as a cover and there is nothing that contradicts that view. Still, everyone's free to accept the "official" story and see it that way.
I like that. There's nothing set in stone and you can make up a small part of the story for yourself. As long as the frame is specific enough (and it is, since the army is a part of the plan of the Sith in either way), you can paint a bit of that drawing for yourself. Wonderful.

Here is one that has always bugged me: Anakin being on Mustafar for like, ever, before the final dual takes place. He gets there, kills all the Sep leadership pretty quickly, then just hangs around. He even waits for a while before he reports to Palpatine that his mission is complete. In the meantime, Obi-Won leaves the battle on Utapau, gets rescued by Organa, flies back to Coruscant, kills a bunch of clones, gets inside the temple, recalibrates the computer, learns what has been going on, visits Padme, sneaks onboard her ship, and flies to Mustafar and all the while Anakin is just hanging out looking over the lava! What the heck is up with that? Just kill the Seps and leave!

Maybe Palpatine ordered him to stay there until contacted. Palpatine was dealing with the fallout of order 66 at the time and announcing the Empire. It would look weird for him to have the posterboy of the Jedi order standing next to him while stating that the Jedi conspired to have him killed and to take over the republic. He then after a short amount of time would announce that one of the Jedi had not been in on it and had been off Planet, Anakin.

That's not too difficult to understand. Anakin's new master had a lot of things to do, he had to rearrange the Republic into his first Galactic empire. So Anakin waited for him to finish to get new orders. And his time on Mustafar, as Lucas said, provided us some images of him knowing he's doing bad things, but that he can't help himself.

By the time Anakin first arrives on Mustafar, Obi-Wan and Yoda are already outside the Jedi temple battling clone troopers.

There were 212 Jedi sent to Geonosis. Some were in the stands, some in the arena floor as evidenced by the Jedi who toss the spare Lightsabers to Obi-wan and Anakin. The ones who were already on the floor, rushed the onslaught. Others are still in the stands fighting. Mace goes down because of Jango's flamethrower. The ones we see at the end were there because they had been pushed down to the arena floor.

Mace doesn't know that Palpatine is Sidious yet. He thinks that Palpatine is a corrupt politician who is afraid to lose the control that the Senate has given him, since the war began. Palpatine keeps claiming that he will give up the Emergency Powers once the crisis has ended. He then said that would happen when Dooku was either captured or killed. And then he said that he would do it when Grevious was accounted for. Mace wants to know if Palpatine will start to panic because the war will end on Utapau, or if he will show signs that he was being honest all along.

It was Lucas's intent with the latter, but editorial decided to go a different route.

You've got your timeline mixed up. Yoda and Obi-wan are back on Courscant, when Anakin arrives on Mustafar to give the Confederacy leadership its reward. Afterwards, he remains because he was told to do so and knows that it is the central hub by which the Droid Army will be shut down. He waits for Sidious to contact him and follow the instructions that he is given.

Because they're no good against a Sith, much less a Jedi. Four Jedi Masters who had worked together, was more than sufficient.

    This exactly

Did Anakin even shut down the droids cause after he was finished talking with Palps, Padme's ship arrived on the radar but we didn't see if Anakin sent the message to shut down droids, confusion
