When we see the Jedi leading the clones on various planets just before Order 66 is executed, exactly who are they fighting?

If the Separatists consist of individual planetary systems that have broken away from the Republic, are the Jedi and clones conquering these systems city by city to bring them back into the Republic?

If so, you'd have a situation that would make the American Civil War and Viet Nam look like a picnic. Imagine militarily forcing billions or trillions of people against their will back into the Republic.

In AOTC, Yoda spoke of Dooku rallying systems to his cause, so I assume that almost none of the Separatist worlds would welcome the Jedi as liberators.

    Maybe I'm missing something here.

(Please provide a link if there is a thread on this already).

Um...look at EU stuff, I guess. It probably wasn't really important to Lucas what the particulars of the war were. You could play Battlefront II.

From the look of things, it looked like the Jedi were halting advances from the CIS, Kashyyyk and also attacking key CIS worlds, Cato Neimodia for example. So there was no way they could take on ALL of the CIS worlds, just go after where ever the leadership was located. That explains why the leadership was moving from planet to planet.

No real battle lines, its more like playing a game of 3d chess instead of the traditional 2d chess.

What follows is from the eu, since Lucas never talks about it at all. The Jedi and the Clone Army are fighting the Droid Army who have occupied a number of Republic planets. Obi-wan, Kit Fisto and a small group of Clonetroopers go to Ord Cestus to negoitate a deal to keep the planet with the Republic. Asajj Ventress is sent to ensure that they fail, so that the planet will join the Confederacy and produce a new breed of battle droid. The Clone Army and the Republic's Navy fought a pitched battle over the planet Huuran Kal (sp), when the Confederacy backed off. Mace was sent to rescue Depa Bilba who disappeared. Anakin and Obi-wan lead troops on the planet Muun to capture San Hill and remove their support. Mace Windu had to liberate Dantooine. Kit Fisto had to aid the Mon Calamari against the Quarren and the Droid Army there. Anakin had to defend Jaibim and stage a rescue mission on Praesitylin, along with Neeja Halcyon. Quinlan Vos eventually went to Boz Pity. Bariss Offee had to aid a RimSoo, on a planet where the Republic and the Confederacy were fighting for the wonder drug known as Bota. Aayla Secura lead troops on Felucia. Yoda had to lead the defense of Kashyyyk, which had been under seige for much of the Clone Wars.

Suffice to say, the majority of the Clone Wars were fought liberating planets under Confederacy control or trying to capture as many members of the Separatist Council as they could. Time was also spent on side missions. Anakin rescuing Obi-wan and Alpha on Rattakk (sp), Yoda confronting Dooku on Vjun and Quinlan Vos going undercover to find the Sith.
