Responding from Nashville, TN.
My wife, son, and I, along w/her family are planing a trip to Baltimore next year to visit relatives. I've heard NYC is a short train ride from there. Never been to NY but have always wanted to go.
Sites we want to see.
Empire State Building
MACY'S Dept. Store
Radio City Music Hall
Statue of Liberty
Times Square including the theater district including studio 54
Ed Sullivan Theater/Dave Letterman show
Rockefellar Center
Carnegie Hall
Yankee and Shea Stadium
Madison Square Garden
Wall Street
The U.N. Building
NYC Museum
Brooklyn Bridge
The Boro's, even if it's just the sign that says "Harlem, Queens, Bronx" at least we can have a picture of us standing in front of them.
And finally because I've been an EMT for 11 years (Ground Zero)
So, what is the best way to see all of these sites in just 3 days? I've seen some double decker bus tours promoted online that say you can see them in 48 hours but don't know if that's possible. Also, are there any affordable/safe hotels outside the city?

"Harlem, Queens, Bronx"
//hums "One of these things is not like the others"
Taking photos from the top deck of a bus is no way to experience New York. New Yorkers get around by taking subways and walking. You have to do both of those things to really understand the culture, IMO.

I agree. What I'm hoping is the fact that we can actually get off the bus or whatever tour we take if we even take one, where we actually go inside places and walk around. We wouldn't even think about just driving past them.

Those are all fine places (some of which I haven't even been to myself ... but thats a typical New Yorker for ya' lol. Here's a list of places I suggest for eating and visiting (some may be on your list already)
Central park has a lot to offer http://www.centralparknyc.org/ check them out for things happening while you are here.
SOHO has great shopping with Antique stores and small boutiques galore (I'm partial since I worked down there )
Fabrics, Notions, and Trims for costuming can be found from 6th ave-8th ave between 37th and 40th streets. Check out M&J Trims while you're here
Food is great around Union Square
Union Square Cafe - My FAVORITE restaurant in the city.
Heartland Brewery - The beer sampler is quite good.
Blue Water Grill - Great seafood
Chat 'n' Chew - Great Americana food like fried chicken and mac-n-cheese
Other places you can eat in the city that are great...
Gray's Papaya (and ONLY Gray's, avoid eating any place named otherwise that sounds similar - it's not the same )
Big Nicks Pizza and Burger Joint on Broadway (not the one on Columbus) - about 30 different Hamburgers to choose from as well as ANYTHING else you may want to eat, 23 hour breakfast too
Katz's Deli Downtown - the place to go for good Jewish pastrami and corned beef. They slice it right in front of you and offer a peice as they make your sandwich.
Always be sure to try a Beard Papa's (many locations) - delicious, fresh cream puffs
Joe's Pizza (as seen in Spider Man 1) for a Slice and John's Pizza (on Bleecker - aroudn the corner from Joe's) for a pie of the BEST NYC pizza.
Pho Viet Huong in China Town for great Vietnamese Food
Big Wong for cheap and delicious chinese food (China Town)
China Town Ice Cream Factory - THE best ice cream in the world! I HIGHLY recommend the Black Sesame flavor
While in China Town be sure to stop by Ten Ren Tea and Company for a Taro Bubble Tea YUM!
If you feel up to trekking out of Manhattan, try the Original Nathan's Hotdog in Coney Island and ride the Cyclone while you are there Also, be sure to stroll the boardwalk.
Brooklyn also has Junior's Cheesecakes, Waterfront Ale House, and Peter Luger Steakhouse.
I could go on and on, but this list should keep you pretty busy while here grin If you need to find anything else in NYC, be sure to visit http://newyork.citysearch.com for all your searching needs
PS: If walking around Times Sq. I can't stress enough how important it is to step aside when staring up at the lights and tall buildings or while taking a picture. This city never stops moving, and locals really hate to stop walking because a tourist doesn't step aside to ooh and ahh over it

Thanks for the info, and you actually gave us some more places to visit we forgot, especially Grand Central Station. Just so much to see.

I'd like to throw my support behind the golden rule of "Never block the flow of pedestrian traffic." If you want to admire something, stay close to the buildings-side of the sidewalk and away from any doorways. When entering a subway or bus, always move all the way in - don't stop just inside the door. You can always elbow your way out when it's your stop.
Don't pull out a large subway map in public. You make yourself an easy target. And avoid the Canal Street stop if you can, unless you like bad smells.
As for places to see, one of my favorite areas of Manhattan is the Financial District. It's very easy to get lost down there (damn streets have actual names!). But you see lots of beautiful architecture right around Ground Zero - jam-packed with history.

Hope you have fun in New York, it's one of the best cities in the world!!!
May go back again in the next year, missing it now
When I stayed there I often used this place - http://www.unionsquareinn.com/
I always had a single room, but it was ok for me, though I may have different comfort zone than most when it comes to places lol.
I used to love Zen Palate, Union Square ( http://www.zenpalate.com/ ) - veggie burger with sweet potato fries!

Zen Palate's great. I believe there are several locations, so you can try out whichever is closest to your hotel.
