There is many good villains in the PT.
But I think i will say like this:
Favorite sith villain:
Palpy,Sidious
(He is a real baddie)
Favorite non-sith villain:
General Grievous
(Cool,really liked him in both the cartoon and in ROTS)
I also liked Maul, Dooku and Jango.

I definitely would said that Palpatine/Darth Sidious was a tremendous villain of the entire Prequel Trilogy. He was behind everything and controlled the entire set... He was the head of the Old Republic / Galactic Senate as well as the head of the Confederacy of Independent Systems. He was wise enough by making the right moves, weakening the Old Republic, and gaining complete power to become Emperor of the Galactic Empire.
The other villains were cool: Grievous, Dooku, Darth Maul, etc.
Then, Darth Vader became the coolest villain of the Original Trilogy, since he was doing Palpatine's dirty jobs...

 That's because this isn't his platform. Anakin/Vader only displayed any signs of being cool in ROTS, not in TPM or AOTC IMO.
Darth Vader's movies and popularity mainly arise from the suited Vader seen in the OT.

But yes, Vader didn't not really exhibit villain tendancies until the end of ROTS. Though I suppose one could argue that he did some pretty henious things in that span of time, far worse than Maul who didn't really have that much more screentime.

Darth Maul is one of my favourite characters and I agree he makes such an impact for such little screen time and virtually no dialogue.
However Darth Vader's main popularity obviously comes from the Vader we see in OT. I found the statement childish and pointless.

To be honest, ALL OF THEM!
Every character has something special going for him, that I enjoy:
Darth Sidious: I love how he turns into a maniac in ROTS. Especially noticible during the Senate duel as soon as he hangs laughing from a pod. Palpatine pulls the strings. He is pure evil!
Darth Maul: The rage within him is what makes him so great.
Jango Fett: Caring father AND western inspired Bounty Hunter. He is clearly based on "Django".
Nute Gunray: A great slimey and fun foolish villain. It kind of gave me a nostalgic feel seeing him die on Mustafar. A feeling I got through ROTS whenever a character died. You've known all these characters for six years and now they come to an end.
Count Dooku: A real gentleman. I can see Count Dooku counting to ten before drawing his sword. He didn't die with dignity, however. Interesting take!
General Grievous: A mixture between a vulture bird (the huntched over walking), a skelleton (the ancient look of his skull and body amor) and Count Dracula (the voice, the fangs and the cape).

Definitely Maul. Vader doesn't do that uch during the prequels and Sidious tried to run away from a duel. What a wimp.

Well the 5 top villians would have to be Vader, Maul, J.Fett, Dooku, and of course Sidious. But Sidious would be the best villian overall becasue he is a complete villian with no flaws. All the other villians have glitches like Maul, he gets killed by a padawan and he had no lines. Vader had a good side to him which made his level of evil drop. Fett was good but didnt seem to have as good of fighting strength as the others. Dooku was too old looking and seemed to get pushed around by Sidious anyways.
