That 3-bladed shot of Anakin from AOTC didn't make the final cut of the film.

I loved the shot in ROTS when Darth Vader and Obi-wan clash lightsabers and the lava comes up in the backround.

When Maul is standing behind the door, holding out his saber. He looks up and takes off his hood challenging the Jedi to a duel.

AOTC:
Either the shot of all the clones marching in precision, or the lake retreat wedding.

ROTS:
Either the one of Anakin crying in Mustafar, the one where he turns and he has the sith eyes or Anakin and Padme's secret meeting in the Senate building.

I know I'm going to forget some obvious ones, and be forced to leave some out, but here's what comes to mind right now.

TPM:
Qui-Gon and Obi-Wan igniting their lightsabers a split second after the destruction of their ship.
The descent of Palpatine and Padme lower into the Senate Chamber/first view of Senate.
Darth Maul walking down the ramp onto Tatooine, and also when his droids split up to begin the search. (As well as a few shots in the duel.)


AOTC:
Padme's ship flying though the cloudy Coruscant skyline.
In general, Obi-Wan walking with the Kaminoans discussing the clones; (happens a few times.)
Dooku flying away from his control room, Dooku escaping (and seeming to take a deep breath) after the duel, as well as Dooku's ship reaching outer space where the Trade Federation ship is slowly taking on its shape. (And just about all of approaching Coruscant, too--basically whenever Dooku travels through air or space it seems to be an awfully cool shot.)

ROTS:
Anakin right after he's killed Dooku.
Anakin alone in the Jedi Temple contemplating what to do. (A lot of credit here goes to John Williams, though.)
The glass shattering in the Mace/Palpatine duel.
Yoda feels the death of all the Jedi in Order 66.
Anakin right before killing the younglings.
Anakin and Palpatine at the opera (any of the shots that show the open area they're all watching.)
The Tantive IV flying into Coruscant.
Almost all of Mustafar, but let's go with the revelation of Obi-Wan on the ramp of Padme's ship, Anakin sliding downwards having just lost his legs, and Obi-Wan reacting to Threepio on that same ramp after it's over.

Well, I chose too many, didn't I.

Anyway, for the whole trilogy, I'm picking the Tantive IV approaching Coruscant. I can't think of a better visual connection between the two trilogies.

The Phantom Menace:

When the doors open on Darth Maul and then lighting up the Lightsabers is definatley a grest scene, as previously stated by other members

Another scene personally is the dinnertime scene in Anakins House, where he says about the biggest problem in the universe is no one helping each other, because I feel that this scene sets up Anakin's future, all he wanted to do was help the people he cared for = his friens, his mother, Padme; yet through this desire to help he fall's to the Dark Side, and yet for the same reason comes back to the light in the end

Attack of the Clones

For me it has to be the final scene of Palpatine watching over the Clone troopers and Star Destroyers - after watching the whole saga, you know that Palpatine must really be standing thinking, this is it the 1000yrs of patience has paid off, I/The Sith will rule the universe, nothing can stop me now

Revenge of the Sith

I think the scene where Anakin and Obi-wan are standing by the Star Destroyer as Obi-wan prepares to leave for Utapau, and he says "Good-bye old friend", very poignent, since you can tell it will be the last time they are friends

Also, the whole Obi-wan Anakin/Yoda Sidious intertwined fight scene was great as well

There's a scene when Dooku is fighting Obi-wan where he's taunting the Jedi. He swings his lightsaber in a way that looks and sounds so cool. It's like the sound passes right through you as you watch it. It's great.

TPM - Darth Maul igniting his double bladed saber
AOTC - One of the final shots when Palpatine is looking over the clones from the balcony while the clones are in there ships
tie with the shot of Yoda igniting his saber.
ROTS - The March on the Jedi Temple. When Anakin comes up the stairs of the Jedi Temple with the 501st behind him(gives me chills every time)

TPM-I'd agree with alot of you, seeing Maul standing there as the blast doors open.

AOTC-The shot towards to end with all the Clone Troopers and Star Destroyers.
Then the Imperial theme hints.

ROTS-The last shot with Owen and Beru looking up at the sunset.

TPM - Maul takes down his hood and the Jedi ignite there lightsabers (I almost wet myself).

AOTC - At the start of the arena battle the camera looks at the droids running at the Jedi then goes back to the Jedi running at the droids (again came close to wetting myself)

ROTS - The scene where Anakin is in the Jedi Temple looking across at Padme's apartment and she's looking back at the temple. A really beautiful and sad scene.

AOTC-The end where the Senators are looking down on the clones

ROTS-Palpatine as he says "Every single Jedi, including your friend Obi-Wan Kenobi, is now an enemy of the Republic".

TPM:
1.) The scene of Anakin's departure - him hugging his mom.
2.) Qui-Gon cutting through the door with Obi-Wan watching his back.
3.) Obi-Wan's "No!" when Qui-Gon is killed.

AOTC:
1.) The scene with Yoda meditating and he hears Qui-Gon's voice as Anakin slaughters the Tusken's.
2.) The shot of the Clone Army near the end. Gives me chills.
3.) When Anakin blocks the killing blow to Obi-Wan from Dooku. I don't know why I like it, but I guess it shows the lovely Master/Apprentice bond they have - and that they really do care for each other.

ROTS:
1.) Anakin's Sith-eyes. Nothing but shivers there.
2.) Padme confronting Anakin.
3.) Obi-Wan's "You were the chosen one!" speech. Breaks my heart every time. cry
4.) Anakin kills the Younglings. I don't like it at all, but I love it because it shows how truly corrupted he's become.

Basically I just love ROTS.

TPM: The shot of Darth Maul approaching Tatooine in his ship which is very similar to a Tie Fighter; followed by dispatching of the tracking droids.

AOTC: The shot of the holo graphic death star in a palm sized projector held by Dooku: simply a great tie in to the OT and the general plan of the Emperor. By showing the audience the importance of the Death Star even before the EMpire had been established gives creedence to the Empire puting all their resources to that single weapon. It also makes it much more likely that the Empire would build a second death star which makes its' appearance in Return of the Jedi feel a lot less like a gimic and more like a sensible story element.

ROTS: Easily the opening shot after the crawl. A distant second is when the crashing ship blasts thru the air traffic control tower
