Theres alot of proof that Obi Wan knew that Anakin had feelings for Padme:
When they reunite, and Anakin babbles about how she's more beautiful.
The scene in Padme's appartment, where Anakin tells him "I'd much rather be dreaming of Padme."
Obi Wan warning him not to trust her because she's a politician.
Obi Wan dissaproving of them being alone together on Naboo.
Anakin telling the clones and Obi Wan to go down and grab Padme
Obi Wan going straight to Padme to talk about Anakin
I think Obi Wan knew pretty much everything. Even in EU, Anakin will occasionally mention her and Obi Wan will pretty much tell him to keep it under control. I think he knew they were seeing eachother intimately, but I don't think he suspected them to be married, or expecting.

If you take it at face value from the movies, Obi-Wan & the council are either very blind, very stupid, or pretending to be! Like the last guy mentioned, Anakin shows his true feelings several times in AOTC, and Padme herself shows all when she runs & hugs Anakin in front of Yoda & Obi-Wan. However, in the books it details many time where Obi-Wan hints that he knows something. In "Yoda: Dark Rendezvous" Anakin makes a big scene in front of Mace Windu about "breaking a promise" to come home to someone, & Obi-Wan makes up a story that he gonna show tricks to the younglings in the temple. Obi-wan guessed a lot, he even said in "Labyrinth of Evil": "you can't be married to both" talking about his friendship with her & his Jedi vows. Of course anakin jups & says "whos talking about marriage." ha ha. Busted!
