Why didnt the Soldiers on Naboo just open fire on Darth Maul?

There was one Darth Maul, and against him: 2 Jedi knights, the queen and about 20 soldiers. I suspect that if they all had opened fire at that jerk, he'd been killed quickly - as skilled fighter as he was, even with the Force, even with his double-bladed lightsaber. Maybe it was "dishonorable", but Qui-Gon would be alive. Why not?
As we see in ROTS and AOTC the Jedi Knights are not able to deflect or stop over ten people that are attacking them at the same time without being overwhelmed and killed so Darth Maul would be mowed down very quickly and stopped, with him dead or wounded then it would be easy to capture Nute Gungray and possibly send Obi-Wan or Qui-Gon into orbit to help attack the Droid Control Ship.
Other than this the movie was good but the thought of the Soldiers running away was just silly, if Darth Maul had stumbled into a group of twenty Gungan Warriors that were directly between him and Boss Nass then i have no doubt that the Gungans would have charged Darth Maul and tried to kill him to protect Boss Nass from Maul, and maybe Boss Nass himself would try to fight Maul when his warriors were all dead as a final but courageous act of valor against this enemy.

Darth Maul is equivalent to Neo. Therefore, Wachowski logic is in effect and nobody tries to shoot him, because of his great kung fu.

What you said makes no logical sense at all, and Anakin Skywalker in ROTS is Neo if anyone.
And Darth Maul cant stop blaster bolts in mid-air like Neo can either, although that would be awesome to see, try again.

Well the soldiers had no way of knowing who he was or if he was even an enemy. Certainly not in the 5 seconds before Qui-Gon stepped forward and said "We'll handle this."

Have you ever tried to fire on Darth Maul in Battlefront II? It's suicide. Also like Strilo said, they're was no way to determine what they were to do about him before Qui Gon and Obi Wan stepped in front of them.
Maul wasn't there for the theed guards or soldiers, he was there to kill the Jedi and cover up the Sith's tracks and then get the Queen. Thats why he really made no move to attack the soldiers, he just waited for the Jedi to step up.

Because Qui-Gon was overconfident?
I can't really think of a reason as to why he would reject the help, unless he thought it was the Jedi's responsibility to deal with the Sith.

Wrong, Captain Panaka and many of the bodyguards on the Queens Royal Starship on Tatooine saw Darth Maul and watched him dueling with Qui-Gon Jinn, i am also fairly certain that Qui-Gon Jinn told them all about his battle in the desert that he barely got away from and told that what he looked like as well, so a tatooed warrior wearing black robes suddenly showing up on Naboo after trying to attack her jedi protectors on Tatooine would probably sound a huge alarm too, no way would Qui-Gon and Obi-Wan and Captain Pananka have not told anyone about this new Sith Lord and the threat that he had already posed and likely would pose to them all again.
Maybe even the Jedi Council told her about Maul too, that would be foolish not to mention for security measures, they even predicted that taking her home to Naboo might draw out her attacker again, they would have mentioned what he was and what he looked like, notice how Padme's mouth almost drops? She knew but took the long way after the jedi elected to handle him, if i were Panaka i would opened fire.

Nobody wants to take that first shot and get a blaster bolt coming back at him. It's like 10 unarmed guys threatening a single man with a meat cleaver: they might eventually overwhelm him, but who wants to go first?

They dont look scared, they look cautious, waiting for Maul to do something first, although he doesnt have a weapon out yet so they could easily shoot him in the chest before he can react to it, i think they're either waiting for orders or trying to figure out what he is going to do first.

I think that the double bladed lightsaber would make deflecting the blasts harder, it would be more difficult especially around 10 or more trained security guards that probably have good aim, not too mention that he was not armed and could be dropped before he grabbed his lightsaber.
