That's the thing, he was able to stop a Senate pod coming at him, spin it to give some momentum, and fling it back at Palpatine. He had the strength then. Maybe he had a Red Bull before that battle.

I think it's all about the mind. Yoda didn't necessarily want to kill Dooku, they were once friends and close to equals. Yoda knew he HAD to kill Sidious, so he went in giving his all. Jedi don't just give up when something is required of them, Yoda was exhausted after the duel with Sidious. Obi Wan says in Outbound Flight a Jedi can achieve whatever they expect themselves to, restrictions can't be placed.
and like Shrapnel said, Dooku was fleeing, a Jedi does not kill someone who is unarmed or has surrended. Sure Dooku went on to lead the clone wars, but there would be another time and place for Dooku's death as we all saw.

Yoda didn't need to kill Dooku at that moment, but he could have used that large pillar to, at least, disable the ship and prevent Dooku from escaping. Yoda could have both saved the unconscious Jedi AND kept Dooku from fleeing long enough for at least some sort of reinforcement to come and help in capturing him. As it is, he's inexplicably tired after a really short battle, and even then, Dooku provided Yoda with a rather large bolt that could be used against a ship (without tapping into any Dark Side tendencies).

Size matters not. Yoda inferred to Luke that there was no difference between "the stone" and "the ship." Still, he was able to stop a Senate pod launched at him and spin it around, but he (for some reason) has to put down the pillar/generator/thing without the energy to launch it forward with a mission relying on it?

Yoda might not have known that Dooku was trying to escape. A ship in the corner could just be sitting there. Plus, Yoda was distracted by Dooku and the pillar enough so that the ship could get away unharmed.

Well, then Yoda is not as smart as we thought. It was obvious that Dooku would try to escape and the big ship in the corner would be the obvious vehicle.

I would say that Yoda was distracted by the by the falling piller, which allowed Dooku to escape. Yoda is not stupid; he was just busy at that moment.
