The whole "my Lord" business suggests that it wasn't just killing Jedi that was programmed into the clones.
I tend to believe they must have known everything: the war was a ruse, Palps = Sidious and a Sith, the Jedi will be betrayed, etc. and just went along with it. That sort of makes it more horrific, in a way.

So there's basically no way Cody and Obi-Wan could become so chummy that one day, Cody tells him to be careful and watch his back, even when he's supposed to be watching it for him. Or Bly and Aayla, who also seemed to have a good healthy respect for each other.
I saw a fanfic somehere about how Bly fell in love with Aayla, and knowing what would eventually happen, sabotaged the equipment so that she wouldn't get killed, and then after the order was done, told her to get away as far as possible before killing himself in a very sad romantic scene.

I only just got to this thread and haven't read all the pages, but my theory is that the clones are not specifically built for the Jedi, as the Jedi are independent. The were made for the senate or whatever, and as Palpatine is the leader of it, they will follow what he says. But Order 66 was probably something taught at a very young age for them, so they would be ready as that was their general purpose.

us clones are emotionless doing our orders so yeah i think all the orders where like inputted to there helmets or something order 1 to order gazillion pre set ya know and since the kaminoans probably want to give clones nice relations they gave the commanders and such manners and stuff so the people who talked to the clones wouldn't think badly of the cloners who are basically responsible for everything a clone does.

Maybe it's a fail safe mechanism. Maybe if Palpatine heard that Clones were getting killed by Jedi, he could have the Clones kill them. Or they were brain-washed. Take your pick.

Most likely the clones already knew about Order 66. They knew what to do immediately. The Jedi couldn't sense it because the clones were following orders. No hate, no fear, nothing. They were being what they were born to be. They follow orders. They knew what to do. THe book said that it was drilled into the clones before they started learning or something like that. But they already knew about it.

i don't get what you just said but im convinced that it's the genetic alteration and that stuff about taking orders without thinking about it so take this for example...."Go make a water resistance towel" a clone would do it any way no matter how dumb/useless it is

The point is that Sifo-Dyas was already dead when the order (for their creation was made), thus it was proabably Sidious all along pretending to be a Jedi... Sifo-Dyas. IMHO this why there was no "tinkering" with the clones genetics... thet were programmed like that from the get-go.

I think that order 66 was part of their training. Maybe it was part of a worst-case scenario that involved the Jedi staging a coup. Since they obey any order without question, they are told to never speak to the Jedi of order 66 and the Jedi would never ask since they would know about it. When Palpatine gave order 66, the clones understood that the mythical "worst-case scenario" had happened. I think that the senate and Chancellor, whoever it was, always had the possibility of a Jedi-led coup in the back of thier minds. They are the most powerful organization in the galaxy and a Jedi-led coup at any other time besides the time of Palpatine would have would have led to the fall of the legitimate government.
