Was Sidious really Plagueis apprentice?
Yes. You can tell by the way he smiled while he was telling Anakin the story. Plus there was something sinister in his eyes when he was telling Anakin.

The Jedi didn`t even no Sidious was alive before the attack on the Naboo. They hd theire Temple 3 miles from the Senat and had no idea the Sith Lord was rulling the galaxy - it`s obvious they didn`t know about Darth Plageius, but it doesn`t mean he lived 1000 years ago. He was just hiding and if you take his whole name, Darth Plageius the Wise, you may think he wasn`t a fighting guy, but probably planning and meditating, so they didn`t have to much experience ( if at all) with him.
You can find information about Plageius being Sidious Master everywhere and I guess it`s true.
And what as Palpatine supposed to say: You know a story of my Sith Master? Sorry, but Anakin would never let him explain the story about cheating death about such a stetement!

I think Sidious was the apprentice of Plagueis. Also, in "The Phantom Menace" when Qui-Gon is discussing Anakin's midi-chlorian count, Shmi gives him a worried look, as if she knows more than she's letting on, so I also think it's far more likely that Plagueis created Anakin that than that the force itself created him. It would be interesting to see if the Revenge of the Sith DVD gives anything more away. After all, George Lucas pretty much gave away the Sidious / Palpatine double identity in the Phantom Menace DVD's director's commentary long before the twist in the story was made official.

I think he was Plagueis' apprentice, but he was lying when he said he knew his power...so the smirk doesn't count as evidence.
