We have all had ideas and theories about Star Wars which may or may not have come true after watching ROTS. I'll hold my hands up, for some time I believed that Mace Windu played a role in the creation of a clone army (though im yet to be proven wrong by hard core facts! lol). I thought before watching ROTS that there wouldnt really be any questions left, but I was wrong. Of course there are. We can find a question anywhere.
But what about a real theory which changes the balance of the film and its characters? Did anything happen or not happen in the film that made you think 'outside the box'. Well, here is mine. Im not sure whether it can be proven wrong but if it cant - listen up George Lucas.

I have a thought in my mind that suggests that Anakin Skywalker, a.k.a. Darth Vader, did not kill the younglings in the council chamber.
Why, you ask?
Firstly, it comes down to my hopes. Despite the fact that the idea of killing them is very strong and emotive, it just seemed too much to me. Could we ever forgive Vader for such a crime? Could he really have any good in him left? It just seemed too evil to me.
Secondly, there has always been good in Anakin/Vader. There always was. What if he went against the order to kill them? What if he believed he could avoid it? I mean, killing the seperatists is one thing - but younglings?
Thirdly, the more evil acts Anakin commits the more powerful he becomes with the dark side. Well, after doing that to younglings he should be extremely powerful - strong enough to kill Obi wan perhaps? Well, what if the reason he couldnt achieve this and be more powerful is because he didnt kill the younglings?
Lastly, the line from Obi Wan puzzles me - "I saw a security recording of Anakin killing younglings".
The footage that Obi wan see's I thought was of Anakin killing a few real jedi and padawans. I didnt see any younglings. Later Yoda says that "killed by clones this padawan was not".
Now, I could be wrong. Im not sure whether Padawans can be younglings or not, but either way, I didnt think Obi Wan saw the footage of Anakin killing the younglings in the Chamber.
Perhaps its just my imagination running wild - but a little part of me just hopes that Vader lead a few of those kids away, put them in a capsule with Jucosta Nu and let them fly off to a safe haven somewhere in the galaxy.

Maybe Obi Wan was wrong. Maybe he didnt see the slaughter. Maybe there was no slaughter. If that is the case, maybe we cant blame Anakin for saying:
"Obi Wan is trying to turn you against me"!

Qui-Gon is ex-Sith Darth Plageius, and he created Anakin!
Darth Plageius recants from the Sith and becomes Qui-Gon Jinn. His apprentice Darth Sidious is so embarassed about Plageius converting that he makes up a story that Darth Plageius died. Qui-Gon approaches the Jedi and his training is given to the stable Count Dooku. While training Qui-Gon, Dooku listens to some of Qui-Gon's sorrowful confessions of his youth [when he was Plageius], and becomes interested in the Dark Side, but Dooku tells no one.
Years go by.
Secretly, later, as a Jedi, Qui-Gon/ex-Plageius uses his knowledge of creating Life, and creates the Chosen One to bring Balance to the Force, and places the embreyo inside of Shmi, and encoruages her to go to Tatooine.
During TPM, Qui-Gon senses the rise of the Dark Side, and knows it's time to "activatre" the Chosen One, and he encourages the pilot of the Queen's ship to go straight above the Trade Federation Battleship, knowing that some type of damage would occur to the ship. Why? Because he knew that the ship would be damaged, and they would have to re-route.
Then they "decide" to go to Tatooine.
When they arrive on Tatooine, it is arranged that Obi-Wan will not be going to the Mos Espa? Obi-Wan stays behind on the ship? Qui-Gon finds Anakin straight away, checking in on his created offspring, changes the Force cube, and takes Anakin back to Coruscant.
Later when Qui-Gon dies, he takes his knowledge of creating Life, and his knowledge of rejecting the Dark Side, and is able to become the first Jedi to transcend since the Shaman.

hmmmm, interesting conspiracy theory about Qui-Gon, but maybe Qui-Gon implanted Shmi using more conventional methods. I always thought they might have a thing going on.
Scene: Many years after ROTJ, Qui-Gon and Anakin are clarifying some old mysteries while they are living in the Force.
Qui-Gon (to Anakin): Obi-Wan never told you what happened to your father.
Anakin: He told me enough. He told me I was the Chosen One and my mother had a virgin birth.
Qui-Gon: No, I am your father.
Anakin: No, that's not true. That's impossible!

It's hard to think of any good consipiracies that no one else has thought of already, there are so many freaks out there
Based on what we see of Sidious in ROTS, Obi-Wan and Yoda decide that when they tell Luke to face the Emperor and Vader, they lie about his true power.
I tried. And failed.

I think we're just making up B.S. theories about ROTS. Here's a good one.
When Mace and Palpatine fight, the reason why the Lightning bolts reflect back to Sidious is because he is making them arc back off the lightsaber, rather than being absorbed by the saber as is normal. Sidious controls the force lightning so that it will scar his face and he'll have proof to show of the Jedi attack.

See, she wants a kid, but Owen's uhm, moisture vaporator doesn't vaporate so good.
So she pulls all the strings in order to have the child of Skywalker
end up on her farm.
Palpatine shirks his yoke from Beru, aka Darth Bluemilk, under the pretext
of having stormtroopers annihilate the Lars farm "because of the missing death star plans."
