The Jedi have been around for a thousand generations, same for the Republic. 2,000 years prior to EP3 a war with the Sith began that lasted for a thousand years. That war ended 1,000 years before EP3 and a new republic was born out of it, or at least you can say from that point there was 1,000 years of peace which refers to Palpatine's statement. There really is no inconsistancy.
If the Republic which stood for 1000 years is the Old Republic, then what do we call the previous versions? One argument advanced many moons ago was the Galactic Republics were like the 5 French Republics. Fair enough, but have the Essential Chronology, EU, and/or OS detailed this? If not, inconsistencies remain. As for the Sith War that you obtained either from the TPM novelization or elsewhere, it is not canon--yet. The reason I say "yet" is not to dispute the canonicity of TPM novelization in toto, but GL's recent remarks of the Sith ruling the Galaxy could mesh with this novel--then again, it could contradict it. So, we'll have to wait until GL and/or EU flesh everything out. Do hope the rumors of a prequel to the PT (perhaps on TV) turn out to be true--this is where a young Yoda help overthrow the Sith and establish the Old Republic. In the long run, I am sure all the inconsistencies will be worked out, everything will be harmonized, and we will have peace. Until then, onscreen the inconsistency still remains.

did they actually film footage of the entire speach, or did they only film what they cut it down to. as someone mentioned earlier, this would be a great opportunity for an extended speech/slaughtering/temple searching scene all in one.

That full speech was never intended to be in the movie. It was created just for the Holonet News article. Dan Wallace mentions in his blog that they actually forgot to include the lines from the novelization.

Were this line and the lines regarding Palpatine as sovereign ruler for life and the Senate as an "august body" in the digital version shown in theatres and then cut from the DVD version. I recall hearing these spoken in the digital version but do not see them in the DVD version. Anyone?

Sorta reminds me of Hitler's speech about the Third Reich, a glorious Empire which would last for one thousand years.
