Well, I know that's why they did it originally, but it's become a staple of the character since then.

It's actually a very good way to introduce the mythological elements of the TF universe- especially if they intend to do Unicron down the road.

Problem is, there's so many better ways they could do it, they shouldn't have to resort to using a third rate character from a fifth rate story long out of print from a company long in the ground.
And the last time somebody tried to do a fictional Godlike being in a comic book style movie, we got this:
You honestly want to see Unicron end up like that?
On the other hand, there's no way that Michael Bay couldn't screw him up any worse than the last half decade of English dubbed anime-Formers have, could he?

I would take indications of them using Dreamwave material as inspiration to be both appropriate (since their success was likely a key factor in the development of the film franchise in the first place, as I recall) and incredibly promising (as the Dreamwave material was easily one of the top incarnations/continuations of G1-based material).
I also wouldn't worry about a Galactus-type situation. Afterall, the only reason FF2 went with that approach was due to the mindset that a giant man in a big helmet might look silly (I disagree, and am glad to know they will change that somewhat in the SS movie if it goes into production). There's no comparable issue with Unicron. Even if Unicron doesn't fully transform into a humanoid form, his Death Star-with-Pincers form would work fine.
I'd rather them start working in mythology like Primus, Unicron, The 13 and The Fallen than not. If The Fallen is functioning in an SS-esque Herald role to setup Unicorn in a 3rd or 4th movie, that works nicely, especially if we're not getting Megatron back in this one- cause then Unicron can resurrect Megatron as Galvatron to replace the presumably-destroyed Fallen.

The 13 original Transformers, created by Primus.
Among The 13 are Prima (the first Transformer), Vector Prime (guardian of the fabric of space-time) & The Fallen (overseer of entropy). Eventually The Fallen betrayed his master and sided with Unicron.
In The War Within: The Dark Ages, it's learned that when Primus initially defeated Unicron by banishing him to another dimension, The Fallen was trapped between dimensions. Millenia later, he was freed during a test of the Space Bridge technology on Cybertron. He recruited a few more mystically-leaning Transformers and attempted to awaken Primus from his slumber and alert Unicron to his location. Autobots and Decepticons disrupted his plans while Primus himself reached out and smited The Fallen.

The origins do differ between the cartoon and comics on that aspect (as the Primus/Unicron mythology was made in relation to the movie, while the cartoon Quintisson stuff came later). I believe they do exist, just not in the capacity implied in the cartoon.
In my mind, it's an easily rectifyable situation- the Primus/Unicron stuff is the true origin, then at some point afterwards the Quints moved in and took over and enslaved them until the Cybertronians rebelled and threw them off the planet, and all this would be prior to the split into Autobot/Decepticon factions as per the cartoon.
According to their wiki entry, the Quints never appeared in the original Marvel comics beyond the movie adaptation, though they apparently showed up in an issue of the Marvel UK comics. Neither involved them being creators of the Transformers.
In the Dreamwave material, they're shown manipulating events behind the scenes, trying to steal the Matrix, as well as supplying megatron with an army of seeker clones, but those plotlines were never completed due to Dreamwave's bankruptcy.
My TF dream project would be to have a series set during the Quintesson rule, and focus on the rebellion led by Nova Prime (with help by a young Alpha Trion and a character named Sentry who would go on to become Sentinel Prime), have them capture/free Omega Supreme from Quint control and use him against the other Guardian Robots still serving them. All while using the Primus/Unicron/Matrix mythology as a rallying symbol, and perhaps introducing some Decepticons before Megatron caused the divide. Both origin concepts contribute a lot of cool possibilities that can be easily merged to one degree or another.
EDIT- I'll amend that to specify the above concept would be my dream project for a TF animated series- the top TF dream project would still be a live action equivilent of "Transformers Begins" so I could Dark Knight the franchise and show people what you could really do with these characters.

Looks like there has been some stealthy Ninja edits to the articles stating that the Fallen and Arcee were in the film, also that the comic writers had access to the whole script.
comicbook resources
MTV
Both had this info originally but now its gone, nobody knows if its to stop leaks or whether it was lies but, Bay has said that there were very few complete scripts and that the comic guys dint have a script so who knows.

Again Bay has stated he will be intentionally leaking misleading and false information into the media to keep people from really figuring things out. So take it all with a grain of salt. While that may be a great way to keep things underwraps for the most part I can see this really backfiring on him.

On a side-note, the current All Hail Megatron comic series has been awesome so far. Not sure if it's even related to the regular IDW continuity or not (haven't been reading it, Dreamwave continuity is still too close to my heart) though presumably that would explain where the Autobots are, but it's pretty easy to jump on and read. So far it's basically just been the Decepticons showing up in the middle of NYC and just wiping the floor with humanity. Almost like what I'd like to see happen in a Transformers movie one day.

It is. One year after the Devastation/Revelation arc, which means that the first two issues deliver some pretty major spoilers for the upcoming Maximum Dinobots arc, along with the ATT unreleased Spotlight Doubledealer and Sideswipe, limited but not included to...
1). The fact that Prime gets so badly fragged that he seems to be on death's door (revealed in Spotlight: Doubledealer)
2). The Machination group (which has been around since the end of Infiltration) has apparently gone underground
3). The Decepticons have managed to get the secrets of the combiner tech (it having been unknown till Monstructor came around
4). Sunstreaker returns to the Autobots, apparently minus one Hunter/Headmaster combo
5). Earth apparently doesn't get blown halfway to smithereens, given that it's around for the 'cons to turn into their personal playground
