Funeral Pyre of Palpatine
Anakin had requested the right to dispose of the Chancellor’s body. He wanted to ensure that despite what others may have thought of him, his body was treated respectively. Mace agreed to Anakin's request, but told him it would have to be done during the hour recess he granted. He believed if it was not done by then, the Senate would vote on how to dispose of it. From many of the different cultures in the senate, Anakin knew there could be some very grim manners that could be created to dispose of Palpatine’s body. Mace allowed Anakin to use the crematorium in the Jedi temple and when he arrived, Darth Sidious’s body rested upon it. A black robe had been used to wrap his body as it had been found in his office and Mace believed it to be the cloak he used when he assumed the identity of his Sith persona, Darth Sidious.
Anakin reached down and pulled the hood over the Palpatine's face that had been badly scarred and mutilated by his Sith Lightning attack that had been repulsed on him by Master Windu. He thought about saying something before starting the incineration sequence, but only one thought could come into his mind. "I am sorry." He said somberly as he reached down and affectionately squeezed his mentor's hand. He knew what Palpatine had done was terribly wrong, but part of him understood what he tried to do and through the Clone War perhaps he truly did bring the Republic closer together then it had ever been.
He also felt guilty for not being able to save Palpatine from himself as Master Windu had already confided in him that once he embraced the dark side, the man that had once been Palpatine was destroyed. That it had been Darth Sidious all along who had been manipulating them and the Republic from the time he became a Senator in the Republic. It was a truth that Anakin had a difficult time accepting as Palpatine had been like a father to him. He was convinced there was still some good in Palpatine and that those feelings had been directed toward him. It made Anakin’s betrayal even harder to stomach because by allowing Sidious to be destroyed, it also destroyed whatever goodness was left inside of his mentor.
Anakin also believed the galaxy needed someone to be in complete control and whose direction was followed without question. But Anakin also accepted Mace’s belief that such control was dangerous and went against everything the Republic stood for. That was why Chancellor Palpatine had to be stopped before he could gain complete control of the Republic because after he had gained complete control he would then have moved to destroy the Jedi Order. Anakin’s view on politics changed to believing that the Senate would be more effective if all decisions were made by an elected body of only twelve members. The Jedi Council was a good example of how to effectively organize and manage an empire as its members were all chosen from its membership with all legislation being debated required a ¾ majority to pass with all twelve needing to agree to change the Jedi code itself. It was a very efficient system and was one of the primary reasons the Jedi Order has lasted for thousands of years.
The Jedi Council had evidence to show that it had existed well beyond the founding of the Republic and perhaps it was time to reorganize the Republic under such a political system. But Anakin was also a realist and knew the thousands of Republic Senators would never allow that to happen. The decision by Master Windu to allow the election of a new Chancellor, while keeping the Senate intact was the correct one, even if it meant allowing the Republic another opportunity to corrupt itself under a system that did not work. Palpatine had known how corrupt the Republic was and often explained to Anakin his grand scheme of changing the Republic into an empire with all the power held by an emperor.
It was an idea that Anakin had supported and had thought a lot about it during the Clone Wars and watched as slowly Palpatine passed legislation that gave him more executive powers until at the end when only the Jedi stood in his way from obtaining true unlimited power. Anakin had remembered asking Palpatine how the Jedi would fit into his grand empire. He had replied bluntly that they wouldn’t and that the Jedi would either have to accept the Galactic Empire as the new form of government or no longer be associated with the Republic. Anakin had never taken what Palpatine had said seriously until now and realized that he had meant every word he had said. That he would have destroyed all the Jedi, including him, if he was given the opportunity.
Yet Anakin did not believe that Darth Sidious had been truly manipulating Anakin using his dark arts and that the affection he had conveyed upon him was genuine. Anakin knew for a fact that Palpatine had gone out of his way to make sure nothing happened to him during the Clone Wars and had even demanded that Kenobi remain with him to watch his back throughout the Clone Wars. He had made Anakin the figurehead of the Republic during the Clone Wars as his image was on every propaganda poster to promote the war. His popularity as a public figure was higher then any other figure in the Republic including Palpatine who was always 2nd on the list behind him for the last three years. He also remembered the words that Palpatine had told him as a young padawan, struggling to adhere to the Jedi Code under Kenobi, that he would always be there for him and that there would be a place for him within the Republic.
Anakin was convinced that he had exposed himself to him directly because he wanted him to see who he truly was and give him the opportunity to serve him as his apprentice. Even Anakin had to admit that he felt honored for someone as powerful as Darth Sidious to think that highly of him that he would risk everything in order to attempt to turn him to the dark side. He also could not deny that the darkness inside of him that flowed so easily had nearly pushed him to the edge of embracing the dark side. But Darth Sidious had misjudged Anakin by believing his fears and loyalty to him would be enough to consume him to the dark side. In the end, he had placed his trust in Master Windu as he allowed him to destroy Palpatine. A choice he did not regret making.
He reached the panel that controlled the incineration chamber and ignited it. Palpatine's body was engulfed in flames and Anakin watched as it quickly ate away at Palpatine’s skin and flesh until shortly there was only the remaining cloak to remind Anakin of what was once there. Whatever was left of the Sith Lord was now destroyed by the flames of the incarnation chamber and he sighed in relief that Darth Sidious was dead. His mind was now no longer plagued with the loyalty conflicts that he had always forced him to chose between the Republic and the Jedi.
He had made his choice and his loyalty to the Jedi was now stronger then it had ever been as Master Windu had conveyed upon him the title of Master for his role in destroying Sidious. Now the only obstacles that stood before Anakin was within himself as he would have to find a way to deal with his fears while also figuring out a way to reveal his marriage to the Jedi Order without getting kicked out for violation of the Jedi Code. He still had many obstacles to overcome before he would feel his future was secure within the Jedi Order. He had not even addressed the massacre of the Tuskans on Tatooine and how the death of his mother had changed him.
Anakin then felt a disturbance in the force and felt something cold move beside him, making all the hair on the back of his neck stand up. A deep chill passed through him that made him uncontrollably shiver as whatever the disturbance of the force was, it was filled by the dark side of the force. He heard the sounds of the door pop open behind him and turned around quickly to see what he believed to be ghostly apparition travel out the door. He only saw the backside of his cloak as the apparition exited the chamber, but Anakin knew without a doubt it had been Sidious.
Somehow his essence had survived and had not become one with the force as Master Windu had explained to him. He ran out of the room and looked to see if he could see any trace of the ghost of Sidious, but there was nothing. He walked down the corridor nervously as he felt the sensation that he was being watched and there was nothing he could do about it. The only thing he could think of was his wife and if Darth Sidious could still somehow hurt her.
"Anakin!" A voice called out to him as he entered the next corridor. It was Obi-Wan; who uncharacteristically came running down the hall at full speed and embraced his former apprentice in joy, picking him up from the ground. "I always had confidence that you would do the right thing and fulfill the prophecy!" Obi-Wan looked happier then Anakin had ever known him to be. He had always believed that if his master had ever smiled, his jaw would crack from the attempt to do so. Obi-Wan actually had a pretty good smile on his face and it was nice to see this change in his complexion from the grumpy old man who had been his mentor throughout his training and served with him during the Clone Wars.
Obi-Wan noticed Anakin's pale complexion and in a state of concern inquired, "Anakin are you alright? You look as though you have seen a ghost."
Anakin regained his composure, "No, I am alright. I thought you were still taking care of what was left of General Grievous forces?"
"Just after the Chancellor was killed, the Separatists surrendered deactivating all their droids. Once they received word of the Chancellor's deception they deactivated their droids and sent word from surrender on Mustafar. The war is finally over"
"That is wonderful." Anakin replied enthusiastically as Mace Windu, Yoda, and other Jedi masters entered the corridor. He could now understand why Obi-Wan was so happy because the grueling war had made many of the Jedi bitter and yearning for peace. The spirits of all the Jedi Masters on the council were uplifted by the return of peace and the orders had already issued for all active Jedi to stand down and prepare for the transition of peace. Orders were also issued for much of its most experienced and battle hardened Jedi to return home.
Anakin greeted all the Jedi masters warmly as the bulk of the Jedi Council had returned to Coruscant as only Masters Ki-Adi-Mundi, Aayla Secura, and Plo Koon were still out on assignment. Those who had been out in the front fighting in the trenches of the Clone Wars expressed their thanks to Anakin for his part in destroying Palpatine. Grandmaster Yoda personally commended him for a job well done and stated openly that
Anakin had proved to him that he was the Chosen One after-all. He still felt uneasy about the ghost he had seen, but decided for now he would keep that to himself as Jedi were supernatural enough without bringing up the laughable idea that ghosts walked among them. He was still not even sure he even believed what he had just saw and it had somehow been produced from his imagination.
At the moment, such trivial things as ghosts no longer concerned him as the Clone Wars was now officially over as the Separatist leaders on Mustufar have surrendered and the new Chancellor Bail Organa was initiating the preliminary peace talks. Throughout the temple, Jedi celebrated the end of the war along with their personal victory against Darth Sidious. All around him, Jedi congratulated Anakin for making this victory possible for his part in destroying Sidious. Regardless of how Anakin felt inside and the fears that still ran through him, he could not help but be overwhelmed by the gratitude of Jedi as they proclaimed him as a hero and Chosen One. It was a moment Anakin would cherish forever as it was the first time he truly felt apart of the Jedi community who embraced him as one of their own. It was a good feeling that overrode the dark cloud that still lingered over him, that threatened to destroy everything he loved. He began to believe that within the Jedi Order he would now be able to find the inner strength and guidance to conquer his fears and become even stronger as a Jedi. All that truly stood in his way now was the Jedi Code and time.

but what about the clones.They only answer to palpatine and will eventually activate order 66 on their own.They dont like the jedi for killing their clone brother or something like that,jango fett.

Here is my take on Code 66 and how I have applied it to Dawn, there are many different interpretations of it and this is mine.
Code 66 is not a code implanted to all clones that requires them to obey any Order given from the Chancellor of the Republic without question.
I do not want to spoil how I bring Palpatine/Sidious back into the story, but when he returns he will have no control over the Republic Clones because now Code 66 can only be given by Chancellor Organa. I did think about when I wrote this to have massive disertions among the Clone Army, but really was not necessary and would of taken away from story.

Yes in his current form he is physically invincible from harm.
Unfortunately all he can do is look creepy and scare the kids.
I have bigger plans for him in the upcoming story along with a few other fallen Sith Lords of the past.
