So were the bodies of the scanning crew and Stormtroopers still on the Falcon after the tractor beam had deactivated and it left? From what we know nobody else boarded the ship.

They made mention of them in the movie.
You're sure the homing beacon is secure aboard their ship?

I forgot about the homing beacon. But depending where the beacon was placed they still might not have seen the other Imperials

HA! Somehow I've never thought of that even after seeing Star Wars a zillion times. That's a great (and funny) question

If they were and they were only stunned or knocked out when they came on board, I hope they played the lottery because they some very lucky people.

The bodies where probably stored in the smuggling compartments. Can you imagine this dialogue later:

(Three Days after Battle of Yavin):

Luke: Han whats that foul stench coming from the cargo compartment

Han: Oh crap, I left the bodies from the Death Star in there.

The ANH novelization briefly mentions that, while the rescue of Leia was in progress, the unconscious scanning crew and troopers were found in the Falcon and taken to sickbay. Threepio & Artoo witness this, just before Artoo mistakenly plugs into a power socket, rather than an information jack (a gag they eventually used on screen in TESB).

That's pretty feasible and makes sense since the ship was revisited. For some reason I always thought they were killed, but stunning them is much less cruel and also wouldn't create obvious damage to the armor.

The (updated for newcanon) junior novelisation also mentions this:

After eluding the stormtroopers in the command office, R2-D2 and C-3PO returned to Docking Bay 327, where they took protective cover behind some barrels. C-3PO moved cautiously to see the Millennium Falcon still resting on the hangar deck. A group of stormtroopers exited the Falcon, carrying the bodies of the scanning crew and the two troopers who'd unwittingly donated their armour to Luke and Han. Five stormtroopers remained on guard beside the Falcon's landing ramp. There was no sign of Luke and the others.

I'd love it if Rey comes across them in The Last Jedi. Just finds some skeletons in the smuggling compartments or something.

Or, even better, they're still alive and asking, "Is it OK to come out? Lord Vader isn't mad at us, is he?"
