Anakin sees the Skiff coming in. We then cut to it landing. Padme sits there for a minute to compose herself. Long enough to send the signal before running outside to greet Padme. It was probably something as simple as pushing a button.

    umm, were assuming..
and why did LUCAS specifically put that scene in of telling anakin to send the signal to deactivate the droids???

    He already told the separtist...

I just assume that it was done off screen. It would have been a boring thing to actually show Anakin doing it, but the fact that Sidious said for him to do it, and he replied "It will be done, my lord." clears up the plot point well enough.

I think it was purposely left this way because the rebels took hold of the remaining droids, ships and technology for the start of the rebellion...

I'm in agreement. It was a "Separatist" main control station that Anakin had infiltrated afterall. There surely must have been some sort of main control panel located there which could easily manipulate or shut down the droids.

YEAH! i think vader didn't deactivate the droid army.i bet yellow commander found out what vader was gonna do and changed the control password after he ran off to greet padme. it would be funny it at the end of the movie this happend, siddious: Vader how did the shutting down of droids go? Vader: uhh dunno. suddenlly yellow commander pops out of no were with a huge army and opens fire, while a bunch of battle ships and TF cruisers engage the star destroyers. the TF would win cuz the battle ships shields are inpenatrable!!!!!!!!!! Ahtlough they might lose the cruisers the battle ships would win.

GO YELLOW COMMANDER!!!!!!!!!!!!!! (YELLOW COMMANDER IS MY HERO)

But during the duel, when obi and vader are fighting in the control room, you can see holograms or droids still fighting, which would indicate that they were still active.

Sorry if this has already been posted.

(After the "Where is Padme" scene)

    Vader: NOOOOOOOOOO!

Palpatine: Oh, by the way Lord Vader, did you remember to deactivate the droid armies before you failed me?
Vader: What? When was I supposed to do THAT?
Palpatine: Moron, now I'll have to destroy them myself... for your punishment, you'll have to wear that hideous mask for the rest of your life instead of just two weeks.
    Vader: NOOOOOOOOOO!

Vader sent out a signal telling the Droid Army to return home and shut down. The Alliance didn't use them.

Just thought I'd quote from the OFFICIAL SITE and end this silly debate once and for all:

"After leaving their sanctuary on Utapau, the Council fled to Mustafar, a fiery world in the Outer Rim Territories. There, their secret benefactor Darth Sidious advised them that his new apprentice, Darth Vader, would take care of them.
Despite their shrewd business sense, the Separatists did not see their betrayal coming. The war was a sham, engineered by Chancellor Palpatine who was in truth, Darth Sidious. Having achieved his objective of building a New Order in reaction to the threats posed by the Clone Wars, Sidious liquidated his allies. Darth Vader arrived on Mustafar and slaughtered the Separatist Council. He then ordered a command signal that shut down the battle droid military. The huge commerce entities that made up the Confederacy became the spoils of war, as the newfound Empire nationalized them and absorbed them into its growing war machine.
    "

So please, for the love of God, let it end now.

Her ya go, sport(last 2 paragraphs):

    http://www.starwars.com/databank/organization/cis/index.html

    The 'other source' would be Episode's 4, 5 & 6.

There's not a single battle droid to be found in them.

    It's over, lad.
