Yoda's compassion is his temporary undoing and could also have extended to his use of the clone army when all logic argued against it. ROTS and his evolution to what he is in ESB and ROtJ redeem Yoda for his errors almost as much as what Vader becomes (Anakin once agin) in ROTJ redeems him for his errors.

None of the Jedi know that Dooku was invovled in it's creation, until much later. Obi-wan discovered that Dooku was Tyrannus in the ROTS novelization, when Grievous let the cat out of the bag. By then it was too late. The Jedi took command of the Clone Army because it was available and the newly empowered Chancellor Palpatine would order Yoda to use them. There was no desperation. Yoda investigated the Clone Army before and after Geonosis, and was convinced that it was all legit. Dooku had never been there. Had not been involved. It's only on their way back to Courscant, that Yoda and Obi-wan exchange notes with Bail and discover the truth in all of this.
