    How's this for a new story-line.....

Although the clones are all basically the same,
and their genetics are relatively the same, some
do NOT understand/follow-thru/or receive order 66.
Either helping the remaining Jedi escape, help them
fight (as deserters to their fellow clones), or
    desert the Clone army altogether.....

Although the clones are genetically equal,
they DO develope personalities, each to
their own. Some even develope true compassion
(ie. "Nate", clone trooper in the Cestus Deception)
    and possibly....love.

We as humans are basically the same, and come from
the same genetic programming. However, for good or
evil, we have different tastes (ie. religion, choice
of color, food, friends, TV shows, etc.) Why couldn't
the same be true for the clones?

Because of mechanically difficulties ("....we have another
bad com-link here...."), maybe order 66 doesn't go thru.

Maybe a Jedi is saving a particular clones' life when
order 66 is given, making that clone and his fellow
troops question the validity of order 66.

Maybe there are particular clones that just don't believe
order 66 is true, for their own "personal" reasons.

This could make for an upcoming story or two. There are
mentions of clones even being "force" sensitive in the EU.

Maybe several clones get together, protect some of the
remaining Jedi, give them false names, hide them, etc.
    to preserve the Jedi......

    Just thoughts.....

Regular clonetroopers wouldn't question any order given to them by Palpatine. However, ARC Troopers may have. And it's a sound idea that some of the comlinks weren't working; after all, communication equipment breaks down quite often.

Sounds like a good idea for an RPG.

I understood the order 66 thing to be just the killing of the bulk of the jedi. Many high profile and frontline jedi were killed, but many other jedi are presumed to have survived. There is a lot of EU content referring to Vader and various imperial agents getting down and actually hunting surviving jedi. With the number of jedi scattered about the galaxy on a variety of missions, there were certainly jedi who weren't surrounded by clone troops in addition to those that inevitably werent killed because of communication difficulties or the ability to overpower the number of clones nearby. It actually seems remarkable that the surviving jedi couldnt federate or join the alliance en masse at some point. It is definately reasonable how hidden jedi show up at every turn in the EU.
