Order 66

First off apologies of this has been discussed previously.

When the order is given to the clone troops to kill their Jedi commanders, most of the troops are on missions in presumably hostile territory (most definitely the one's being led by Ki-Adi-Mundi) so they are involved in action. When they get the order they immediately kill the Jedi.

What happens after that? Do they just stop fighting, or do they continue with the main mission? I'd be interested to hear your views/opinions.
