But is there any chance that Palpy ordered the clones in AotC to use their ordnance up real fast to provide Dooku an easier escape?

Palpatine doesn't need to give such an order. The whole situation just sorta works out according to his plan without him having to micromanage everything. So even if the gunship did have rockets remaining, something else would've happened and Dooku would've made it to the hangar regardless.
