    Probably to mark places/characters for post-production FX... explosions, laser scorch marks, stuff like that. Maybe using paintballs to mark the spots is thought to give it a more authentic feel... especially if it's used to tag extras who are meant to be shot. Even in stormtrooper armor, you'd probably feel the smack of a paintball to your clavicle and react strongly to it :D
