I was referring to the general metaphor of an android knowing what it is, but let's keep this related to the Matrix. I was saying, my interpretation is that Neo knows he's always in a program, for whatever reason. Maybe it's a vast role-playing game, for example, or maybe he just figures out, based on all the info from the Oracle, Architect, Merovingian, and others, that he's in a Matrix within a Matrix, etc.
