In Episode II, Anakin and Obi-Wan, and eventually the Yoder himself face off against Dooku.
Dooku's ship is right there. He's not even that close to it!
It's obvious that Dooku wanted to escape. He came to a hangar, which has a ship in it, and a pilot droid just got into it.

So why didn't one of the three just run over real quick and trash the whole insides! Just 2-3 swipes of a lightsaber and the pilot droid is gone, and basically everything else that is necessary for flight could be damaged...even the windshield.

Now Dooku doesn't have a way off of Geonosis. His only option is to battle the 3 Jedi and win. In Ep. II, Dooku's fighting the Yoder and he senses that he can't win so he jumps aboard his special ship and flies away. But if there's no special ship for Dooku to get into...he's kinda screwed.

And to add on...when Dooku flings all the rock debris at the Yoder and he just throws them in a different direction...why didn't Yoda fling it at Dooku's ship? One giant rock slams into the ship and destroys it.

Anakin was blinded by hubris, and felt he could defeat Dooku. Thus, he was more worried about fighting Dooku than stopping him from escaping. Obi-Wan was trying to stop Anakin from getting killed. Yoda felt he could best Dooku also.

Regardless, Dooku probably could have called for a transport. There is bound to be something that the Seppies have available. It would have slowed him down, but not stopped him.

Anakin didn't let Obi finish his speech:

we'll take him together, you go in slowly on the left and hold him off. I'll sneak on board the sailor trash the controls and join you
    think you can handle that?

    ;)

This is a problem I have with it but if that happened ROTS and the OT would have been forever altered.

How is that? Anakin would probably still have turned to the dark side, Dooku's death was just one link on the huge chain that led to his fall.

I think the whole landscape of the Clone Wars hinged primarily on Dooku. It was he who trained Grievous and had the savvy to persuade the systems to join the Separatist cause. If the head was cut off of the CIS in AOTC, I don't imagine that the leadership would have been organized or committed enough to remain together to continue the war. And without the Clone Wars, we don't have any idea what Anakin would have turned out like- that's a huge part of the puzzle for Sidious.

We still would have had Sidious to deal with unless Dooku spilled the beans about him

Yeah, the same thought went through my mind in the theater. It's right up there with "Why didn't Vader just have the Falcon's engine gutted, rather than merely deactivating the hyperdrive?"

And after that, let's see Obi-Wan's options:

Go after Dooku, he ends up fighting Dooku.
Go after Dooku's ship, Dooku will stop him and they'll end up fighting anyway.

Better to choose the option where his mindset was "Defeat Dooku" rather than "Destroy Dooku's ship".

Because they wanted to live a little bit? Liven things up after batting away blaster bolts?

Well, considering that by this time the Jedi had pretty much totally fallen for Palpatine's con, we can figure they weren't thinking very clearly at this point.

And, if nothing else, it cost Padme the chance to show up and quip, "Looks like they've cut off your only escape route." (And Dooku to respond, "Maybe you'd like it back in the arena, Senator.")

Dooku was a SITH LORD. Anakin and Obi-Wan could barely duel him on even ground let alone take the time to destroy his ship. And Yoda as powerful as he is was also not omnipotent enough to simultaneously destroy a starship and duel Count Dooku.
