So it seems that Vader can cast force lightning. He was seen casting kinetite, which is a diferent kind of force lightning. It is a mixture of lightning and kinetic energy as stated in jedi path book:

"Its energies can also be contained in a ball of pure kinetic force known as kinetite"
" Vader exhibited this power, on Mimban" - Luke

Cool! He can often do it in video games too. Although I've always thought that the reason we didn't see him use it in the films or other places is because his hands are artificial. How would he be able to generate the lightening? Wouldn't he fry his own hand in the process? And he wears gloves also. When we see Palps and Dooku use it in the films, they're hands are bare. It raises some interesting questions.

In the ROTS novelization, Sidious muses that because Vader now has no organic hands, he will not be able to cast Sith lightning, or be impervious to it. It makes sense under the argument that the Force flows and can be channeled through life, and since all his limbs are cybernetic, he can't channel the Force through them in that way.

Wasn't this because he had some Force-enhancing plant? Bota?

Well, it looks like it was taken from a comic and who knows what kind of liberty can be taken there as opposed to the films. My question is how are the Sith are able to conjure force lightning in the first place. It looks cool, and it's definitely powerful, but how can they tap into it in the first place? The films never really address it to my knowledge.

Read Splinter of the Mind's Eye. The Kaiburr crystal temporarily gave him the ability to use very weak force lightning. Luke blocked the attack and he wasn't even trained yet.

    The big question is -

Can Vader take off his mechanical arm and shoot lightning from his stump?

Vader can shoot kinetite, which is a kind of force lightning. I think that he just avoid shooting lightning because it could damage his circuitry.

Vader can't use it. Sith lightning comes with this fine print disclaimer:

Lightning must not be used if you are in an electric life support system. Please find alternative evil weaponry.
