So there's an EU explanation. As to what the films say on this matter, I don't think it's likely that Anakin would have his "junk" still intact considering the severity of his burns.



If we look at this image, for example, the skin on his left thigh has been completely burned away and while other areas, such as his groin and part of the abdomen, are still covered by clothing, it's very likely that this material would have melted and adhered to his skin, causing significant damage anyway. At the very least, due to the extreme heat, he's going to be infertile.
