Brakiss first appeared in book 2 of YJK: Shadow Academy, in September 1995. The New Rebellion was published in December 1996, over a year later.

I find it interesting that Brakiss's story was published "backwards": He first appeared in 1995 in YJK(23 ABY), then in 1996 in The New Rebellion(17 ABY), and then he briefly appeared in 1998 in I, Jedi(11 ABY).
The Jedi Academy Trilogy is unfortunately "important" in that it introduces a bunch of characters that never seem to go away in the future novels. If you're not a completionist though, I would wholeheartedly recommend you skip it. It's among the worst of the EU books, mainly because it features terrible writing and reads like a young adult novel, despite it being part of the adult series. I, Jedi is almost as bad, and if you skip the trilogy, there's no reason to read it. What I do recommend beyond Hand of Thrawn is the Black Fleet Crisis trilogy. No, it's not "important" to the overall story, but it does have some of the more intriguing politics of the older novels, if you enjoy the headier Star Wars books over the pew pew spaceship battles of most of the other works.
