As enjoyable Dark Empire was, it can’t be held in true Star Wars canon. Anakin as the Chosen One can’t be contradicted despite the fact the present heretics who own the IP do on a consistent basis.
Anakin being the Chosen One is the main thing that holds Dark Empire back. The notion of him defeating Palpatine, only for this Dark Lord to return...yeah...it's tough. Some have tried to rationalize the contradiction by saying that he put the Jedi and the Sith on equal playing field, but that only makes sense if you like how Krayt allied with Luke to battle Abeloth. Plus, I imagine some of you aren't fond of that story. Nonetheless, I do accept both of those EU stories in spite of their wackiness. I net positive on them because they have enough that interests me about Luke, Leia, Ben Skywalker, and Jaina. I'll always appreciate the EU for beautiful and moving scenes like this. While I do like the new canon's presentation of the Dark Times (between Episodes III and IV), I still consider that a separate universe than the EU.

There is a way in which Dark Empire can theoretically fit with the Chosen One Prophecy of the Prequels: you can make the story fit with the Prophecy if you say that the Emperor from the Dark Empire comics is not the real Emperor, but just a clone who is the result of the real Emperor's attempts at cloning himself to achieve immortality. Thus, the Emperor from the comics would be a clone who inherited Palpatine's memory and powers, and who is convinced to be the real Palpatine. This theory fits perfectly with Dark Empire I, even though it's a bit problematic when you take into account Dark Empire II and Empire's End. Though, in my opinion Dark Empire I can perfectly stand on its own and doesn't really need a sequel, so you could just take the first Dark Empire and that's it.
Dark Empire Palpatine was Darth Sidious himself he only changed his body using Transfer Essence to a Clone body Dark Empire 2 and 3 are Canon in the EU and occurred just as Rise of Skywalker occurred in the New Canon

My personal Star Wars Canon has changed yet again. Lately, I have become much more critical of the lore that was introduced in the Prequel Trilogy, especially the lore that surrounds the Force and the Jedi. However, I still like the Prequels as movies, I’m still attached to the characters, and I really don’t have enough strength to leave the PT out of my personal Canon entirely. Therefore, I have decided to divide my personal Canon into two different timelines: the Pre-Prequel Timeline and the Post-Prequel Timeline. On the other hand, the Pre-Prequel Timeline contains the Original Trilogy films in their despecialized editions and a plethora of old Expanded Universe works that were created before the Prequels came out, with the exception of the Dawn of the Jedi comics and the New Jedi Order series, which were created concurrently and after the Prequels but are still able to fit with the pre-PT lore (also, I keep them in this timeline because I like the stories too much to leave them out). To be more specific, the original Star Wars film from 1977 and Return of the Jedi are the only two films that exist in their despecialized editions, as The Empire Strikes Back still exists in its latest Special Edition version, even in the Pre-Prequel Timeline (I keep TESB in its Special Edition version because it makes more sense, as Palpatine’s appearance is coherent throughout the films only if you take the Special Edition version). The Post-Prequel Timeline tries to be as consistent as possible with the lore introduced by the Prequel Trilogy. In order for the timeline to be as consistent as possible with the lore introduced in the Prequels, it is necessary for the Chosen One prophecy to be true, and this means that Palpatine is not going to resurrect after he is killed by the Chosen One (Anakin), and no Sith is going to exist after Return of the Jedi. In order for Palpatine not to resurrect after Return of the Jedi, this timeline needs to explain Palpatine’s appearance in Dark Empire as the product of a rogue clone of Palpatine who is convinced to be the true Palpatine and inherited his memory, but is not really the same Palpatine who died on the Second Death Star. In order for this to happen, Dark Empire II an Empire’s End need to be excluded from the timeline (which is not really a problem, since the first Dark Empire comic is self-contained and doesn’t really need to have a sequel to work), as they make it pretty clear that Palpatine has really resurrected, and that the Palpatine we see in the comics is the same Palpatine who died in Return of the Jedi. Furthermore, the timeline also needs to exclude every Expanded Universe work that takes place after the New Jedi Order series, as the subsequent series (Legacy of the Force and Fate of the Jedi) feature numerous Sith Lords existing after the Chosen One’s death, like Darth Caedus, the Lost Tribe of the Sith and Darth Krayt (to be honest, I exclude the post-NJO books also because I genuinely don’t like them). On the other hand, the Pre-Prequel Timeline does not need to be constrained by the lore introduced by the Prequel Trilogy, so it can perfectly contain the entire Dark Empire Trilogy and the Crimson Empire Trilogy, though it still doesn’t contain any work that takes place after the New Jedi Order series, because the subsequent series contain way too much Prequel references (Legacy of the Force is basically a retelling of the Prequels, and contains a lot of references to Anakin’s fall to the Dark Side as we know it from the Prequel Trilogy). In the Post-Prequel Timeline, every Expanded Universe work that takes place between Lucas’ six classic films is eliminated, because my own interpretation of the films conflicts a bit with Lucas’ interpretation. And since a lot of EU works seem to imply that Lucas’ interpretation is the correct one, I decided to eliminate every external material that takes place between the films, in order for my interpretation to be consistent with everything else. For example, Lucas always advocated for the idea that the Jedi rules regarding romantic relationships are absolutely correct, and a lot of the books and comics that take place between the Prequels seem to prove him right, yet we still have the TOTJ Jedi Order and Luke’s Jedi Order being more open to romantic relationships, despite Lucas saying that the Jedi were absolutely correct about forbidding romantic love. So, either the Jedi of the Prequel era are wrong, and therefore we need to exclude every material that seems to prove them right, or the Jedi from Tales of the Jedi and Luke’s Jedi Order are the ones being wrong, and this is not an option for me. Furthermore, I want to have more liberties when it comes to imagining what happened between the films, especially during the Clone Wars and during the time period between Revenge of the Sith and A New Hope. And I can have this kind of liberty only if I totally exclude everything that takes place between the films, otherwise I would be constrained by what already happened in the EU works that are set during the Skywalker Saga. For example, I like to imagine that the Stormtroopers from the Original Trilogy are still Clones and are still created using Jango Fett’s DNA, but I can’t use this head-canon because a lot of EU works contradict this notion, which means that this head-canon can be coherent with everything else only if I totally remove the works that are set between the Prequels and the Originals, as well as between the Original Trilogy films themselves. On the other hand, the Pre-Prequel Timeline does not have all these limitations, because the Jedi are always depicted as competent, understanding, non-dogmatic and open to healthy romantic love throughout the entire timeline, so there is no reason to eliminate absolutely everything that takes place between the films. In fact, in this timeline there are some EU works set between The Empire Strikes Back and Return of the Jedi that are taken into account. Even though I created two separate timelines and I consider both to be equally Canon in different universes, right now my heart is a lot closer to the Pre-Prequel Timeline, because I genuinely prefer the Jedi Order to be competent and relatable, and ambiguous concepts like the balance of the Force and the Chosen One prophecy to be left out of the picture.
