Ok, im playing Clone Wars and im doing the mission where the Jedi fight there way to the arena, but there a ton of Clone Troopers in the battle, dont they come in near the end of the arena battle itself? I want to know if it explains this in the Attac of the Clones book or if this is just screwed up.

I think the answer lies in the game itself. The transports moving for the arena are laiden with Jedi. The fighter tanks used as escorts are piloted by Jedi. I think the reason no clones were used inthe infiltration is because they probably would have slowed the Jedi down.

Also, there couldn't have been any trooper units available on the surface at that time, just pilots of those transport gunships, the LAAT/c's, since the Acclamators are the ones which delivered the actual army.

That's correct. According to the game, the Jedi end up arriving on the scene before the clonetroopers; Yoda's LAAT group dropped later from the Acclamators, following Mace and Luminara's roadpaving.

Additionally, Yoda's Acclamator was delayed in the Geonosisan asteriod belt by Separatist forces, as shown in a level in Jedi Starfighter.
