How would Sidious have handled it? In order to preserve the "Chancellor Palpatine" image, he would have to maintain the facade that he was still a prisoner of Count Dooku, meaning he would no longer be in control of the Clone Wars. Since both he and Dooku would be on the Seperatist side, meaning Palpatine couldn't call the shots in the Senate, anything could have happened while he was away.

If Dooku had won the fight, I don't think he was supposed to kill Anakin, at least as far as he knew.

Dooku was supposed to kill Obi-Wan in the duel because he was like a safety rail for Anakin and was keeping him from going over the edge by being his source of guidance and friendship, by killing Obi-Wan Dooku could easily push Anakin right over the edge and directly into the dark side of the force and that is what Palpatine wanted, Dooku did disable Obi-Wan and knock him out but he didnt do his job and kill him, he could have dropped the platform on Obi-Wan in a much more hurtfull way and he could have shot him with lightning and then turned back to Anakin again, Palpatine saying "Kill him, kill him now!" was because Anakin passed the test and he didnt need Dooku anymore and also because he failed to kill Obi-Wan like he should have done under Palpatines orders, Dooku could have easily stabbed Obi-Wan through the chest while he levitated him and force choked him because Anakin was taken down briefly before that and Obi-Wan was defenseless then, Palpatine did try to get rid of Obi-Wan by leaving him behind but he couldnt make Anakin leave him and was forced to go along with it.

The original version of the duel in Count Dooku's eyes was that he would kill Obi-Wan first, not easy because he was like Dooku's grandson, and Dooku would defeat Anakin again by cutting off his droid arm and holding his lightsaber blade to Anakins throat in victory as Anakin was helpless but this did not happen when Palpatine knew Anakin could defeat Dooku because he had Anakin destroy him instead, he didnt need to wait for him to become more powerfull any longer after that.

If Dooku had killed both, I see two potential outcomes...The Republic/Jedi launch a massive rescue campaign that ends the clone wars with Dooku being arrested/Palpatine rescued, or, Sidious kills Dooku for messing up the plan, and claims that Anakin inflicted the wound with a last ditch death blow. Hokey? Sure...but, who would have reason not to believe Palpatine's words? He can say Dooku killed Kenobi, and Dooku and Anakin both inflicted mortal wounds on each other...

I wonder how Sidious would have dispensed with Grievous and the Seperatist leaders. We can assume that Sidious wouldn't be in the immediate market for a new apprentice, and would keep Dooku until Dooku tried to usurp him. I suppose he could have ordered Dooku to "accidentally" leak the Seperatist leaders' whereabouts to the Republic's intelligence agents, and had the Clones take out Grievous and Co. with some heavy ordinance.

If Dooku actually did kill Anakin and Obiwan, so what? Palpatine can then execute Order 66. Isn't the reason he waited so long to do Order 66 during the Clone Wars was to convert Anakin before hand? With Anakin (and Obiwan) dead, he can give Dooku a slap and on the back and order Cody and co. to start knocking off Jedi. He'd order Dooku to kill Grevious and then either Palpatine would make it back to Coruscant claiming he was able to escape when Dooku and Anakin were dueling, or he could have Dooku bring him back to Coruscant, trying to extend an olive branch. Though I'm sure Palpatine never actually believed Dooku would make it past the clone wars, he'd be stuck with him. Dooku would make up some nonsense about how corrupt the Jedi were and that's why he left to serve the seps, but he wants to rejoin the republic because the jedi are gone and he realized that the sep council is quite corrupt, too. If he had Palpatine's backing, everyone would believe Dooku and he would continue to serve as apprentice.

Dark Lord: The Rise of Darth Vader:

Vader's eyes searched Sidious's face. "Did you promise as much to Count Dooku?" Sidious bared his teeth, but only briefly. "Darth Tyranus knew what he risked, Lord Vader. If he had been any stronger in the dark side, you would be dead, and he would be my right hand."

Even though its an EU source, I tend to take this as what would have happened if Count Dooku had killed both Obi-Wan and Anakin. If he had indeed killed both of them, I'm sure Palpatine would have been backed into a corner. I don't think even he would have expected Count Dooku to be the victor. Although I'm sure he would have rebounded and found some way to negotiate his way out of Dooku's victory, if he had intended Anakin to win. Palpatine would have found a way, we see him do it enough in the Prequels to know he always has a backup plan.

Well, Obi-wan's death was what Palpatine wanted. But Anakin, there would be hell to pay for it. Anyway, he won't dare kill Anakin or least he incur Palpatine's wrath.
