Good find. I think it's a flaw in the movie.

The only reason I say that is because they so belabored teh point that the Trade Federation joined Dooku as a reaction to there bad experience to the Sith, so it doesn't seem liekly they'd run into their arms again.

Solidus, we all knew the second part. I think the question is more "How does it make sense for someone to be accepted as 'leader' of a movement when he is constantly referring to his 'master' when speaking to others within the movement? How can they not see (or how do they see and resovle) the apparent contradiction?"

    As of the movie? No.
During the Clone Wars? They eventually learn.

They knew he had a master. Dooku said it himself when he received the Death Star plans from Poggle; "These will be safe with my master," or something to that affect.

I never understood that scene when Poogle hands over the DS plans.
He said something to the effect of "We are doomed if the Republic finds out what we are planning to build."
Well, they are already in as much trouble as the would be because they are at war with the Republic. The droid factories themselves are (and were) enough evedence for the Republic to attack them. I don't see what more trouble they are going to be in.
It was just a dumb plot devise that should've been totally dropped.

I agree with Jabba-wocky on the point that at least the Federation knows of Sidious.
Why Sidious allowed him to live after TPM and how someone portrayed to be so cowardly like Nute Gunray and his cohorts did not rat Sidious out during the many trials between Ep.1 & 2, also doesn't make any sense to me.
Someone once told me that Dooku lied to Obi-Wan about the Trade Federation being upset that Sidious led them wrong just pursuade him. But I don't see how the TF wouldn't be distrustful of Sidious.

Maybe because Sidoues wanted Nute Gunray to fear him then Die. The Sith like to see The Darksie of the Force scare people.

I believe the Geonosians knew Count Dooku was working with Darth Sidious but I don't think the Trade Federation knew he was. This is why Dooku said Nute Gunray came to him for help. Dooku is probably playing the Nemoidians and Geonosians differently. Geonosis has the droid foundries and the Federation has a large army of the droids built on Geonosis. Also, the Geonosians seems to be able to build or least be able to design awesome structures, i.e. the designs for the future Death Star 1 we see in ANH.

Dooku was telling the truth when he said the Trade Federation came to him for help about Sidious. And the trade federation probably did tell the senate that the master of the sith made them do what they did in episode I and set them up, and either it was dismissed as ludicrous and only the Jedi believed them or everyone knows that the Sith were behind it. The Trade Federation didn't know who Sidious really was, so they couldn't "rat him out". Perhaps the reason Nute Gunray is still the head of the TF in episode II is because he got simpathy for having been tricked by the Sith.

The TF does not know that Dooku is in league with Sidious, and I would assume that the Geonosians probably don't know who Dooku's master is either.

I agree with cypher, although that line of Dooku's is stupid in that it suggests (illogically) otherwise. Except I thought I recalled Dooku saying that the TF didn't tell anything about Sidious during the trials, because they were too scared off his revenge.

Maybe I dreamed that up though. It's been a long time since I've seen AOTC.
