I beleive Sidious had Tyrannus in his plans all along. Maul would have stayed his apprentice while Dooku would have handled the Seperatist. This way Sidious would still have Maul on the side, destroying the Jedi one by one, while Tyrannus built the Seperatist army. Maul would have been his apprentice while Tyrannus would have stayed Count Dooku and not taken the name "Darth".

If Sidious' original plan had gone according to plan, then the Trade Federation would still be wreaking havoc across the Outer Rim. With each economic victory, their greediness would boost their confidence with each new territory taken under their belt. Sidious' early coaxing of the Trade Federation would lead toward the manipulation of more and more star systems with economic pressures until other organizations fallen with Republic discontent, like the Techno Union, the Commerce Guild, and the Banking Clan join the bandwagon for a piece of the pie.

Sidious' original plan was much more aggressive - building a rift between active reformers and complacent Republicans. The separatist movement would have fallen into place much simpler had the Trade Federation succeeded at Naboo. Turmoil had already engulfed the Republic. A treaty for legitimate occupation at Naboo would have been a catalyst for a significant movement for independence and an ultimate arms race between Republic supporters and dissenters. The Sith could quietly slink back into the darkness as their participation would become less and less necessary.

Darth Maul would have had little to no involvement in this separatist plan. His role was to simply keep Sidious' plan in motion by removing the bumps in the road as they came. Sidious would ultimately keep Maul's involvement - that of a Sith apprentice - as inconspicuous as possible, so that when Palpatine ultimately takes control as Emporer, Palpatine can claim ignorance that the Sith were ever involved in the Clone Wars.

In AOTC, the puppetry of Dooku was necessary because this active rift never became a reality. Someone other than a Sith Lord was required to create a tense divide. Without this activist, the cowardly Trade Federation would have likely given up hope that economic independence was a possibility. Still, in the eyes of the Trade Federation, it was the Sith who were responsible for the Republic imposing even more sanctions upon them. A Republic dissenter and former Jedi would be the perfect instrument to enticing a rebellious economic front to threat secession from the galactic government.

Assuming Maul had survived his encounter with Kenobi, Sidious would likely have covertly called upon the assistance of Dooku to instigate the separatist movement, but would have stopped short of bringing him into the fold of the Sith Order.

Sidious would likely not consider testing the will and allegiance of Dooku unless and until his plan could be assured a success - much the same way Palpatine manipulated a duel between Vader and Luke in the tower of Death Star II.

That's the best theory I've heard so far.

I don't think he would have led the Seperatists. He isn't the type of person who would inspire people to leave the Republic. I think he would have been the enforcer that Sidious would use to teach a lesson to those who would disobey him.

Well Maul was Sidious's only apprentice at the time of the phantom menace, he could have given him Sepratist movment leader tring over the next 10 years... however, it is possbile he would have discovered the usfulness of Count Dooku during the time too. What he would i have done witht him then i don't know, could be any number of things.
