PT Why didn't the Jedi sense the Neural-Mind Chip in the Clones for Protocol 66/Order 66?

    Well - perhaps Qui-Gon Jinn ... or perhaps Sifo Dyas - had he lived and survived ... they could have made a move and such ... plus besides - how Mace Windu remarked 'no one - I repeat no one authorized to order or commission a Clone Army without the Jedi High Council's approval'... yet Sifo Dyas did so ... perhaps they might have done something about it ... or perhaps had a 'protocol' about it or worked about to 'uncover more of Order/Protocol 66...'

    But then again some like Quinlan Vos and Rahm Kota distrusted and disliked Clone Troopers so therefore they had a better chance and they did so at surviving Order/Protocol 66...

    The chips were not important to the overall story, which is the point. The arc itself was not necessary to the overall story.

    TCW itself is not necessary to the overall story.

    But it still baffles me as to why they felt they needed the chips. It's not like there was ever any doubt that the clones needed incentive to carry out their orders. It just felt like a cover up, because they made the clones so "human" in the earlier seasons they couldn't suddenly make them evil. And like the OP suggested, the implementation of the chips only created yet another plot hole that conveniently made the Jedi appear more incompetent.

    The Order 66 arc in TCW no longer made the Jedi look manipulated by Sidious - the Jedi Council came across as incredibly inept and stupid. It was pretty obvious what was happening and, yet, the Council ignored all the evidence and decided to "continue to play their game".

    Sadly I think that was part of the point. To make it look like the Jedi deserved what they got.

    And hairymuggle is right. There was no storytelling foresight into how "humanizing" the clones would affect ROTS, only how to turn audience members into fans of the clones as a whole or individual clones. And when the writers suddenly realized that people would riot over their beloved Fives or Cody going bad, they needed a scenario in which they just couldn't help it.

    And if the Jedi were further demonized/their "flaws highlighted" along the way? Hey, all the better.
